Really, if you have all the DLC and you play multiplayer, then by the end, you have tens of thousand of EMS. You have the Leviathans on your side. You have Omega and the mercenary gangs. You have potentially united all of the races. Heck, N7 Spec Ops could probably win the ********* war without my Shepard.
No Starchild, we don't even need the Crucible, just take all the ships and troops to Earth and grand slam Harbinger and his Reaper buddies in pieces back to dark space.
You can even pull an "artistic integrity" on not using the Crucible, drawing a parallel to the atom bomb and how some scientists thought it might ignite the atmosphere and destroy the planet, and (cue a Keanu Reeves "whoa") not use it since no one knows what it could do and it might destroy the galaxy.

Make it possible for Shepard to clearly survive any High EMS ending
Remove arbitrary destruction of all synthetic life in Destroy, focus more on damaged relays as the price
More dialogue options, everywhere. Less autodialogue.
More shipboard conversations, especially with Tali, Ashley, and Kaidan
Make rachni choice relevant
Make Anderson/Udina choice relevant
Make Collector Base choice relevant
Make Council lives or dies choice relevant
Make...ah, you get the picture

In ME2 you can willing defect to Cerberus and remain part of them in ME3.
In ME3, glowing piece of **** becomes hologram of Harbinger, Harbinger keeps his own voice. Leviathans say Harbinger merged with ai to become the Harbinger we know.
Kaidan/Ash can be Charmed/Intimidated to fall in line with Shepard in ME2. They show up after the initial meeting with Anderson after Horizon.
Cerberus gets indoctrinated if you side with the Alliance. Alliance is embroiled in war with batarians if you stay with Cerberus.
"Kai Leng" becomes Kai Leng from Retribution.
Kahlee replaces Traynor.
If siding with Cerberus, their army is very small. Kai Leng replaces VS, Randall Ezno replaces James.
Kai Leng and Shepard have tense rivalry, both fight for influence on TIM's decision making. Eventually Leng betrays you which leads to a fight. Leng gets upper hand until reapers attack and you get separated. You see him later as a super husk similar to Saren and Paul Grayson.
Quarians can be influenced to not go to war with geth. Either way, reapers eventually subdue and control geth. Scenario plays out like regular. Legion retains ME2 persona and beliefs.
EDI/Legion no longer pinnochio bots.

Remove the masked boy wonder(kai leng)
Change the intro to be a more adversial trial.
Lot less autodialogue & return of neutral dialogue options.
Miranda as squadmate, with chunky role in Cerberus arc
Chunkier roles for other ME2 cast.
Cerberus straddle the extreme grey force as a faction rather than the obviously crazy enemy
Priority earth as a suicide mission on a grand scale
If Crucible is superweapon to give edge any uses should be decided in advance,suggested by suitable advocates: Alliance(destroy),Cerberus(Control), Geth(synthesis)
Shep should be able to live or die dependent on other factors rather than suicide by ending choice & get satisfactory closure in epilogue.

I'd also tailor the series more to the players choices and actions and beliefs.
For example, if someone like Miranda is your LI, she'd also have a much meatier roll, and your Shepard would reflect this. Have the ability to have more antagonistic and conflicting opinions on issues with teammates. Be able to express support for Cerberus while also explaining why you oppose their idea of controlling the Reapers.
Have conflicts between teammates over issues and ideology (I really wanted to see a confrontation between Miranda and Ashley, with a possible turn towards the relationship if you leave one for the other.)
Have an oppurtunity to side with the Original SB and betray Liara to her fate.

Don't Kill Shepard
Make ME2 actually relevant to the plot.
Remove the suicide mission from ME2, save something like this for the end of ME3
then for ME3,
add more content for Ashley, and more squad interactions as well, as well as not sexualizing her
no crucible
no stupid ending (summed up well by many people already)
dont dumb down the dialogue system
keep EDI as a hologram
Basically, fix ME2, and then redo ME3

send T'soni to Hackett
keep the robot in holographic form
have T'soni die with high ems
make it where Tali and Legion are not required to make peace between the Geth and Quarians
have Steve fly into the beam
ask the Leviathan turd to prove what it says will happen for each choice(control, destroy, and sythesis)
