I was always skeptical about possibility for Alistair to be Fiona's son. Too many problems.
1. Goldanna. How could Duncan know that there is a maiden ready to give a birth and dye together with the baby (which would work as a cover for Alistair's real parent)? Did Duncan just run around with a baby on his hand desperately looking for such option?
2. Redcliff. Seriously, a Greywarden comes in with a baby on his hands and _nobody_ saw him? Not a single servant? More that this, he left without a baby and still no one had a clue? The whole castle full of blind servants? Otherwise someone would tell Alistair something is wrong here.
3. Arl Eamon. Should he even suspect a drop of elven blood he would never suggest Alistair a throne. Arl Eamon tuned his own son to the Circle - he is obeying low to the latter. No way he would support a half-elf on the throne.
I can go one but the point is - there are too many things against it. Sure, those who want to believe in elven Alistair do not need any evidence. And sure if Gaider decide to canon it in DAI he would not even need to explain anything (take Anders as a proof of unrestricted writers imagination). I personally just curious about resolution of that mystery too.
(Personal dream - we have a companion who tuns out to be Fiona's son and have to help him to find his mother (as a companion personal quest))
1. Duncan was not given charge of the baby. It was given to Maric who being King has more of a leeway with finding pregnant maids, sending them off somewhere, and randomly giving them a baby.
2. Duncan didn't ride off into the sunset to find the baby a home. On another note, depending on if they give Grey Warden's a set armor that they are supposed to wear I don't think you'd be able to blatantly go "Oh! That person over there is a grey warden". In fact, Duncan killed a Grey Warden without even realising he was killing a Grey Warden!
3. Where is it implied that human children of elves are treated differently if people do not know that one of the parents is elven? It's not like you can look at such a person and go "Hey, that person is a half elf". This isn't D&D where that's actually acknowledged. Where is it implied that Eamon is a racist? He seems more welcoming of elves than most nobles besides the Couslands. Of course Eamon wants to send his son to the circle! As far as we can tell he doesn't see magic as a bad thing, but he does believe that mages belong in the Circle system. He certainly doesn't do an Isolde impression with the whole "magic is bad, and it means I'm a bad person if I produce a mage child PANIC".
I can just imagine David Gaider munching on popcorn and laughing everytime this argument shows up on the forums.

So what would be the political ramifications for Ferelden if this is found out? Would anyone want an elf blooded king?
I don't think anyone would care.

I think it has been established that the dead do pass through the Fade, and many seem to believe that some linger while others move on. The village in Awakening shows real souls trapped in the Fade even though they are no longer of the living, and they move on afterwards.
I don't know, there is no real solid evidence one way or the other besides dev quotes, illusion realms are always confusing.
The villager's were trapped in the fade because of the Baroness' magic, not because they "pass" through the fade on death.
