Mages shouldn't expect any goodwill either... Both sides have made themselves enemies of the rest of the world. However, to the commoner, the Templars probably do seem like a force fighting for Order, since the fear of mages is ingrained in the commoners. At the same time, the nobility probably sees the value of amges, and as such might try to maneuver towards supporting them. Doing so would however be extremely unpopular with the masses, and as such would be very risky for any noble to try and do openly.
However, I believe most people think of both sides as dangerous, and see them both as enemies.

If you have a rogue military force that answers to no higher power, that are addicted to a hard to get drug which if not taken for along time can make you crazy, and that has shown is capable of treating those it deems different, dangerous or inferior which zero disregard and are willing to rape and murder them for the slightest reason would you really want them in your province and give them support so they could turn against you and your people.

No? I wouldn't want mages running willy nilly in my province either. As I said, both sides of the conflict have made enemies of themselves to the rest of the world. And as much as people try and portray the Templars as treachorous double crossers, I have yet to see a single case of this to be true.

Their leader did kind of spit in the face of DA's version of the Pope, not to mention mages can provide medical services which they will likely do in order to get funds.

Mages can also fight Demons and Bandits and generally keep the population safe.

I am not saying there wont be some mini Tevinter imperiums to occur from some mages just as not all Templars will be homicidal maniacs.

But the Templars do have a major weakness in their reliance on Lyrium and the effects of withdrawal from it.

Yea, but I don't think that's going be that big a deal. The Chantry has a history of meddling in the affairs of other countries to benefit Orlais. Now that they've lost their military arm, I think we just might see some "restructering".

No their leader didn't. He announced the Tempalrs were leaving the Chantry, after the leader of the Chantry spit the Templars in the face. There is a significant difference.
And "mages" can't provide medical services. Some mages can, but mages who have actually learned and mastered the creation school are rare. The vast majority of mages, can offer NOTHING to the common man.

Which is exactly what the Templars have already been doing for centuries...

The vast majority of mages can offer the same as the Templars can offer protection.
Both sides also offer major drawbacks as well so is there really any difference in who you support when the alternative is facing Hordes of Demons.

Lorewise, sending mages to fight demons, is about the stupidest thing you can ever do. Demons will always try to force more demons through the veil, and amges offer them the best oppertunity to do so. Also, lorewise, mages have very little in the form of actual defense against a demon, that has already manifested itself on the physical plane. So in this case, facing hordes of demons, Templars would be the best choice of defenders.
