I have noticed that some of the characters in ME1 are not trained in certain disciplines, nor do they have the option for... example Kaidan and Liara do not have the option to train in Assault Rifle, Sniper Rifle or Shotgun. Can they still use those weapons? Who decides which weapon they will use? If so, wouldn't it make sense to upgrade them to the best available?

You decide which weapon they use. In fact, you should check on that once and a while. Sometimes a character trained in pistol might instead whip out an assault rifle. Kaiden may not "train" in pistol, but his Sentinel ability favors the pistol. Not sure about Liara. I usually just have them stick to the gun they are trained in. Obviously you want to give them the best gun available.
BTW, the best place to do inventory management is down in the cargo bay. After a few missions of looting stuff go down to their lockers and equip them and once you are done head over to the supply sergeant and sell off all the left overs.

Just go into the Character screen, you know, the one where you level-up yourself and your squad.
In there you can find out who uses what weapon, and when you catch a squaddie using the wrong one, you just redirect their intentions. Quite simple really.
