It doesn't really matter what was going on.
Cassandra's little belief about Hawke (and no, this is the comments about what happens in Kirkwall, they were very specific) was so riducules from the start, that any non conspiracy theorist would properly have been tipped off about them not being true. Cassandra believes:

The only party members who were not from Ferelden are Fenris and Varric. All the others left Ferelden the year the blight happened, ended up in Kirkwall (or close to it) and became "friends". I would be suspicious too, if I didn't know any of them personally.

Faith quest Act 3, the Chantry was investigating a group that was trying to bring down the Chantry. Going by how Anders was a member of an apostate mage group and that he did blow up the Chantry. It's not too hard to think that apostate mage Hawke was in it too.

Hawke was officially credited with discovering red lyrium (per World of Thedas). Beside Bertrand (who might be dead or crazy), Varric, Hawke and the other companions/workers that came in the deep road nobody else has ever been in the thaig where the red lyrium is from...beside Grey Wardens (Nathaniel quest in Act 3).
Someone told the Red Templars where to get the stuff, check the list above, you got suspects.

I never played a Hawke that didn't act like the Arishok best friend. My Hawke could easily be accused of this. Especially when I always ask to be made Viscount at the beginning of Act 3.
