So with the above supposition, there is the possibility that Red Templars aren't the default enemies. It could be that based off your character, you could start out friendly and antagonistic with different groups based off the character of your PC.
Example: If you are a hard line traditionalist when it comes to mages and agree with the red templars you could concievable be allayed with them and antagonistic with the mage groups, etc, etc, etc.
I don't know if this is actually an option in the game, but it would be interesting if it worked that way. Just pure speculation at this point based off of what little info has been released.

Lyrium can do nasty things to non-mages, red lyrium even more so.

We know that the red templars are a faction. We also know that the chantry and mages are factions of some standing or other. We also I believe know that there is a group of templars that are still loyal to the chantry and there has therefore been a split in the templars. It could be assumed, that a similar split may have occurred within the mages resulting in a chantry friendly group that is interested in reconcilliation and doesn't use blood magic and a group that is completely anti chantry and very willing to use blood magic. We really don't know any other factions, there has been heaps of speculation, but to my knowledge we don't know any official ones yet.
It doesn't come up very much in DA2, but in the DAO fluff and the mage origin it went into detail about how the mages are divided into fraternities. One is pro-Chantry, another wants total freedom, a third wants all mages to live in the middle of nowhere, etc.
