For me it's the crew and Shepard. Notably, Garrus, Wrex, Joker, Edi,Tali, Anderson, Mordin, and Kazumi. The bond you established, the banter, the experiences and the culmination of it all in the Citadel DLC. And especially the love interest. In my Shepard's case, Ashley.  

Or perhaps you won't miss anything as that chapter is closed. Or you won't miss being a super commander saving the galaxy.

Definitely the crew. Shepard not so much, as I always viewed him/her as a tool for me to interact with the characters.

Of course the characters comes to mind first, but ultimately, I'm most going to miss discovering the universe for the first time. In ME1 and ME2 especially, when the canon was still young and a lot of ground was untread, I loved discovering the ins and outs of the ME universe, discovering the hugeness of the Citadel and racial politics in ME1, and getting a deeper, somewhat bleaker view of galactic culture in ME2. ME3 doesn't get points for this only because the story, by its nature, is about taking what you already know about the world and throwing it in the blender.

Hopefully the jump to next generation, and (crossing fingers) a greater focus on exploration will lend ME4 a palpable sense of "newness", a sense that what we've seen so far from ME is really just the tip of the iceberg. But it'll be hard to beat the freshness of that first run.

I will play the next Mass Effect as a fresh start. I've said my personal goodbyes to Shepard and her friends already, and that's final.

The rest just depends on the awesome features lacking in the next installment (only time will tell).

It has been too long. But i will miss The crew and my L.I. It's weird.. I first joined at the release ME3. And im still here..

I want to know more about ME4.
It would be cool to see statues of Shepard in ME4. Like, He saved the galaxy

Probably the Awakened Collector Adept. Maybe the Geth if they don't make it or even certain enemies like Banshees, Brutes and Ravagers, however expect new stuff to replace them, just hope its not all mercenaries.

If its a prequel then will be missing a sense of anticipation and excitement for what the future might hold.

Personally, I'll miss Shep, his LI, the crew and most characters in general. They have had their time however and I'm eager to see new characters.

Depends on how they handle the races and tech, but if they took the universe in a direction I found interesting, something from those would go missed.

If they do something like the DA:I forum, then non-registered users will be allowed to post all the vitriolic hyperbole they desire until the game's release.

The trilogy is a whole for me, and it's completed. It's still there, too, so it's not like it can't ever be turned to again. As much as I love the characters and their stories, they've been told already.

As for what I'll actually miss in ME4, it all depends on what we get. Preserving the atmosphere and the look would be the most important thing to me at this point, I think.
