Is there a way to replenish the medi-gel back on Normady?  If I recall correctly, that was doable in ME1.

No, the only times you get medi-gel is while on missions. There are usually a number of stations and kits available as you progress through a mission. Be sure to always activate them even if your supply is full since they yield 100 credits if you don't need any medi-gel. You can buy upgrades to increase you capacity at various stores.
