 So im curious what happens in DAII if you accepted her offer to give you the book and you tell Morrigan that you killed her ?

Nothing changes. You still carry the amulet to Sundermount and Flemeth still pops out of it. Instead of resurrecting Flemeth, you've merely transported her.
