There is a way to use the Destroyer with the missile launcher, but it is a very different playstyle from using the grenades.
Let's call the grenades what they are. While they are great for dropping on a clustered spawn, they are often employed as an "Oh @&#( !) button. That's what they are good for, taking out mooks trying to swarm you while you throw down on their boss.
Missiles are a different game. First thing to remember is that the Missile Launcher doesn't actually take half your shields, it takes half of your BASE shields. Taking the evolution for reduced shield penalty helps considerably. Meaning that if you throw a good cyclonic out there and don't play like a derp (ie standing way out in the open) you should be fine. (And if you DO play like a derp you won't be fine regardless of what kit and build you're using.) Don't try to act like a tank, because you're not.
Weapon choice then becomes an important factor. I don't always play the missile build (not even half the time really) but when I do, I always use either the Particle Rifle, or the Lancer. I am now free from ammo kits until I have to resupply my secondary. Since you'll be using a gun that refills ammo automatically and has perfect accuracy (in the case of the particle rifle) apply common sense to Devastator Mode evolutions and enhance your survivability.
Your secondary weapon becomes extremely important, since you no longer have your grenades for when you are getting swarmed. The Pirhana (sp?) or the Slurricane are your best friends here since they can rapidly annihilate swarming mooks. Remember your Heavy Melee, unshielded enemies are knocked prone and it seems to stagger shielded enemies (at least momentarily, long enough to switch weapons) pretty regularly. None of these however are a substitute for situational awareness which you must have.

Another option to bring the rain is to pair the missile launcher with a weapon set up that allows for extremely long volleys of fire, (IE Typhoon, or Spitfire) and spec for maximum weapon goodness. This option however is heavily depenent on having a team which will support you by protecting you from mooks trying to swarm you. Find a nice vantage point and bring the pain, the missiles will be a small but still useful boost to the total DPS you are putting out. However your attention will be focused downrange, making it easy for you to get swarmed if your team is not protecting your flanks.
The pros of the missile launcher
Triggers enemy roll: Some call this a disadvantage, but if he is rolling, he is not shooting at you. The roll is also very predictable, when he rolls line up your shot, and profit.
Phantoms will do their 'Talk to the hand'. While they are doing this they are not trying to stab you, or shooting you with their "Hand Blaster 3000". They are stationary, aim for the head and profit.
Collectors are both the best and worst of this build. The missiles do a good job of stopping abominations and giving you time to get your distance from them. At the same time, the missile causes Praetorians to put up their barrier, frustrating caster classes. The most important part of the missile is knowing when to turn it off.
Three-shot evolution is better by far than the larger missile. The missiles follow an erratic flight path, and if you have all your eggs in one missile you've given up 500 shields for nothing when it hits a wall. Fire three and generally at least two of mine hit their target. The multi-missile with a rapid-fire evolution is also rather helpful if a group of Geth Hunters sneak up on you.
The missile destroyer is plenty viable, even on gold and platinum, but only if the player is viable on gold and platinum.
Final point, as iterated earlier, don't play him like a more traditional destroyer, stick to fire support and profit.

I had a Nemesis bounce off the ceiling, the floor then hit the ceiling again with that build.

Phantom: Hey, that guy just shot me with a stupid weak missile, I'll put up my magic bubble to make sure it won't happen again (even though it wouldn't really hurt anyway). Oh, sorry - did you think those blades would actually do something? They are no match for my space magic. How about I stick this sword in your gut while you're doing your slow-motion punch? This is an absolutely devastating build, terrible pun intended.
You can't throw grenades without interrupting your PPR. Whereas the HML is always working. Staggers anything below a pyro and forces phantoms to dodge/bubble.
