-Armistan Banes (I know there's a conversation between Dr. Michel and Engineer Adams where they settle it). But we never found out who was really behind the blackmailing.
- The Leviathan of Dis and the batarian research interests sabotaged by an Alliance Black Op. To me, it'd have been a great premise for a DLC where Shepard and the VS joined efforts in ME 2 to intervene directly. This untapped "plot possibility" is connected to Keiji's greybox and the citadel sidequest in ME 3. Anything featuring Ash or Kaidan work with the Alliance at the time of ME 2 would have been great.
- The dark energy storyline (and not necessarily for the end-game). An alternative was investigating the relationship between Geth and Reapers. How or why are the heretic geth developing a doomsday device to accelerate the aging of stars (possibly research the Reapers may have convinced them to pursue). This is present in-game, not a story I´m just making up.It´s in the planets description in one of the systems controlled by the geth, it has a sun which is technically dying when, in theory, it's not that old to be in such as a decaying state. There's a sidequest where you deactivate a strange machine.

A Reaper/geth weapon of mass destruction? Or simply the geth heretics finding ways of wiping out organics by altering the viability of life in full solar systems?
- There's a number of really mysterious planets throughout the trilogy, including some with unexplainable phenomena or remains of ancient cultures that would have been great to investigate in ME 1 and 2, while trying to learn more about the Reapers and what happened in previous cycles, trying to discover unconventional ways to fight them before they arrive. Hints and foreshadowing of the crucible in ME3? Mmm...
