Just started playing MP lately and stumbled across the Galaxy at War section. There is this option to "deploy" and a time for completion. Deploy what? What happens here? I am mystified.

It is simply a way to increase your Galactic Readiness.
You can deploy a single fleet to each system and the length of the mission determines how much readiness you get.
Going for the one hour missions is the quickest way to get your Readiness up, as you get almost the same increase in a fraction of the time.
