How do you interpret "The Citadel is part of me"?

yep and pretty much retconed ME1 whole plot.

"Prevent the reaper from getting to the station and letting the rest though"

the whole "the prothean scientist rewrote it"

So... the Geth are really teh smarter AI's in that they keep backups in case there software gets hacked? kinda sad....

Not retconned, if you take into consideration that it might have been dormant or that the Keepers couldn't get the signal from the Catalyst anymore.

Hmm. Well, since the Reapers created the Citadel and Mass Relays and the Catalyst embodies the collective intelligence of the Reapers, I guess the Citadel really is his home... well, I assume it's more than that, actually, considering the Crucible has to link up with the Citadel to be used.

This. Too many assume there's a way for the catalyst to physically manipulate the Citadel, when we aren't told anything about that at all. I don't think he could open the relay, and besides, if the Catalyst could interact with the Citadel's functions let alone manipulate its physical structure, why would he even need the keepers?

Well the Citadel was built to be the hub of galactic society, not just to control the relays. Plus Leviathan doesn't comment on the whereabouts of the Catalyst, and it's the Keepers than disable all the relays, not the Catalyst.

I assumed that the catalyst was a program operating from the whole relay network, so the citadel was kind of like the vital organs, since it's the central piece.

Have to assume the Catalyst/Intelligence has always been located in the Citadel (in the inaccessible core referred to in ME1 but apparently no one ever attempted to penetrate). However, it was designed to reason and come up with a solution but not actually capable of operating anything. For that it needed to contact and control other physical beings, either AI or organic. Hence the role of the keepers, not just to control the relays but also likely service, maintain and clean the Intelligence's hardware - we are also informed in ME1 that no one actually knows where the Keepers go on the Citadel. After the Keepers were reprogrammed, they continued to maintain the Citadel but were cut off from direct control by the Intelligence. Hence the need for Sovereign to get to the Citadel, interface with the Intelligence and regain control of the relays.

When the Crucible was attached to the Citadel, the Intelligence became aware that the targeting system that had been incorporated into it could be utilised for its own plans. However, as before, it could not control this directly but needed to influence the one person on the Citadel who could. Thus explaining its approach to Shepard. I have always felt that Shepard was the true catalyst and the Intelligence merely adopted this title to help influence him.
