DA:O - Morrigan, Shale, dog and oddly enough, Loghain.
DA:A - Everyone except Velanna
DA 2: Varric, Aveline, Isabela (only if those who speak didn't tainted her character) and Bethany.
DA I - I really getting the felling I will like the Warden guy, and I also see some promisse from Sera, the elf archer.
Favorite Companions from all DA games

Favourites:
DA:O - Shale made me laugh, and I didn't see the plot twist coming.
DA:A I didn't expect to like Nathaniel, but I did, although his personal story resolved a little too promptly. Sigrun was sweet too.
DA:2 - Varric and Aveline.
Least used:
DA:O - I didn't like Sten on a first playthrough but warmed to him more on a 2nd. Both he and Morrighan were bribe-friendships because I tended to make decisions which they disapproved of. Also Oghren as I didn't find him funny.
DA:A - Still didn't find Oghren funny, but disliked Velanna even though I played an elf.
DA:2 - Anders. Also Sebastian, just because I found him a bit boring.

DA:O- Alistair and Oghren. I love those two to pieces.
Alistair is so sweet, awkward, humorous, and a good friend to the warden, or in my case- her love interest. Oghren is my warden's best buddy for sure, he gave me lots of laughs and he's so lovable. I also LOVE the Elder Tree/Grand Oak. There is something about him that is so mysterious and charming.
DA2- Fenris and Varric. Fenris is my favorite love interest, he is a troubled soul that needs happiness in his life, and that's when my Hawke comes around... and when he smiles the first time, it's so special, knowing that he is starting to see that glimpse of happiness for once. He is so mysterious, and handsome.
Varric is my Hawke's best friend, no doubt. They joke together, have fun, and watch out for each other constantly. In my mind: There is no Hawke without Tethras.
DA:I- No opinion yet, except that I'm glad Varric is back, and it looks great so far.

Loghain. He's the only character in the series so far who (imo) is a legitimately well written character by any standards. Unlike the others who are more just competently well written by video game standards.
Which isn't to say I actively dislike most of them, I just didn't care about them at all outside of how useful they were to me in combat.
(also Rabbit because: DOG)

As some other posters have already stated, I too like pretty much all the companions in both games and Awakenings. And again, mentioned by others as well, that doesn't mean my PC's liked or got along with all of them, but they all had a role to play. That makes these characters interesting to me.
However, there are a few notable exceptions on both ends (those that I like a bit more, and those a smidge less).
Serious soft-spot for:
DAO:
Zevran
Alistair
Shale
Wynne
DAA:
Nathaniel
Sigrun
Anders
DA2:
Fenris
Aveline
Varric
Carver
On the lower end of the scale:
DAO:
Ogrhen
Leliana
DAA:
Velana
Justice
DA2:
Anders
Bethany
As for least used in combat (I do like mixing up my party in all the games....easy to do, with multiple play throughs. )
DAO:
Ogrhen
Dog
DAA:
Justice
Ogrhen
Velana
DA2:
Bethany
Sebastian
Merrill/Anders (common for me to rarely use at least one of these characters, per run. Basically, every other run, one of them gets left behind more often than not. Depends on the PC I am currently running.)

If there is one thing that Bioware is really good at, it's making interesting and \\ or likeable companions.
I didn't like everyone, some I could barely stand.
But these characters make for a really short list compared to the ones I liked.

I liked everyone more or less, In Origins Sten, Morrigan and Zevran were the ones I actually thought were mostly likable To the point that I actually wanted to talk to them and take them with me everywhere, Everyone else got annoying or weird at some point for no reason.
DA2 I only didnt like Anders even though hes always the first I get high friendship with but he could barely get along with anyone for one reason or another and Id rather take Merrill who only doesnt get along with people when they talked about her mirror.
Varric and Aveline were the two I always liked but didnt Interest me all to much.

DAO
Favorites:
Morrigan – By far my favorite companion in any of the Dragon Age games. I especially liked seeing her personality evolve as I gained approval. I always “felt” that she would always have my back, no matter what her overall agenda might be. Definitely the kind of person I’d want on my side in a fight.
Zevran – The fact that he has eventually become one of my favorite companions kind of surprises me. The first couple of playthroughs I slit his throat after the assassination attempt. I eventually started recruiting him, but never really brought him along on missions. Once I started bringing him along every once in a while I started to gain a greater appreciation for him. Eventually, I have come to think of him as one of my most trusted allies – I could see him staying at my side (at least for a while), after the blight is ended...especially when playing a Human Noble.
So/so:
Leliana – I like how her personality changes from the beginning, but I cannot overcome the feeling that she was putting on an act based on our discussions about playing “The Game.” To me, she doesn’t even know who the real Leliana is so there’s no way my warden can.
Mabari – He was okay, but barking and wagging of the tail only goes so far.
Alistair – Thought he was okay at first, but he has become little more than a nuisance to me. My attitude toward him changed after my first playthrough when I supported his ascension to the throne followed by his arrogant attitude when he comes to see me at the beginning of DAA. Due to his unrelenting hatred of Loghain, he now ends up being taken away to be executed at the Landsmeet in all my playthroughs.
Shale – Not bad, some interesting conversations, but have never “connected” with her.
Sten – Same as Shale, although I probably like him a bit more.
Wynne – Too much of prissy personality for my taste. I can tolerate her, but have little interest in doing so
Couldn’t stand:
Oghren – Couldn’t stand him. Drunk, crude Dwarf stereotype...on more than one occasion, I’ve wanted to slam him in the face with my warden’s shield. No wonder Branka left him.
***
DAA
Favorites:
Sigrun – Loved Sigrun to death, in a platonic way. Great personality, would bring her along in my group anywhere in the Dragon Age universe. Ranks just barely behind Morrigan as favorite.
Mhairi – Oh, Mhairi, if I coulda known ya... I thought she had so much potential, loved her personality and enthusiasm. It was so disappointing that she did an “exit stage right” so quickly. Although, I could have seen something “develop” between her and Anders if she had lived...would have had to kill Anders if it did, no way I’d let him “have” her. lol
Nathaniel – He really surprised me too, a lot like Zevran did. I really, really wanted to dislike him (being a Human Noble Warden), but as his personality developed I just couldn’t help liking him...much to my dismay.
So/so:
Anders – He was okay in DAA, I suppose, but we never really “clicked.”
Couldn’t stand:
Oghren – Couldn’t stand him in DAO, and I liked him even less in DAA. Of all the companions that carried over, it had to be him...
Velanna – I wanted to like her, I really did...being the first elf companion. But I just couldn’t...her attitude grated on my nerves too much...although it got somewhat better as her approval increased.
Justice – I recruited him the first time, but on subsequent playthroughs I always tell him to hit the road. “Get your smelly, corpse-stealing self outta here.”

DA2
Favorites:
Bethany – One of my favorite companions in the Dragon Age series, even though she doesn’t stay a companion for all that long. Great personality, would love to have her join up with my Inquisitor in DAI although I’m almost positive that it won’t happen. In my opinion, she would make a great romance interest for my Inquisitor...oh, well. Never really felt like she was my “little sister,” at least not the way that I felt that the Couslands were my human noble warden’s family
Varric – A big favorite for me, was a great sidekick and am looking forward to seeing him in DAI. Could see him as being someone I would like to hang out with in a bar in real life.
Aveline – I liked her a lot, despite her flaws since who doesn’t have flaws? Romances are not of paramount importance to me, but it would have been nice possibly be able to pursue something with her. As it is, it was nice to be able to develop a nice plutonic relationship with her – that darn Donnic is a lucky guy.
Tallis – I know a lot of people didn’t like her, but I really did. I loved her personality, and thought she was rather attractive...although the whole Qun thing take some of the glimmer off her.
So/so:
Isabela – I really wanted to like her...I REALLY did. I’ll admit that the reason I “discovered” Dragon Age was because of a video of her I stumbled upon on the internet. My first thought was, “Daaaaang!” Yeah, I’m a pig, I’ll admit it...but admitting it is the first step to recovery, or so they say. Anyway, I bought DA2 but wasn’t entirely captivated...found out about DAO, bought it and now I’m hooked...subsequently went back to DA2 and came to appreciate it, if not love it. As far as Isabela goes, I don’t know why but I just never grew attached to her like other companions that became my favorites. Nothing really “wrong” with her...maybe because the romance with her (or Merrill for that matter) never really felt like it existed after the initial tumble in bed. But, dang she looks good...yeah, my inner pig is re-surfacing. <shrug>
Merrill – Not so bad, definitely not as irritating as Velanna. Her unreleanting desire to hang out with a demon and fix the mirror in an effort to gain knowledge kind of got on my nerves after a while. She’s okay, but kind of blah...
Sebastian – Seemed okay, but always seemed like a cheap knockoff of my Human Noble Warden. I suppose if I played as a female Hawke I might feel differently.
Couldn’t stand:
Fenris – Whiny, broody elf with a victim mentality...yeah, I want to hang out with him. I understand you were oppressed, but that was in the past...get over it and have an ale, I’m buyin’!
Carver – Human version of Fenris...without the whole being oppressed part. Suck it up, man, you’re embarrassing me!
Anders – So/so in DAA, REALLY annoying in DA2. Shows that one shouldn’t hang out with smelly corpse-thieves. Could you possibly be more friggin’ psycho? Didn’t think so...now, where’s that little killing knife I used to have.

My favorites from all combined (because I'm too lazy to make a pretty list) are: Alistair, Anders (normal and vengeance), Shale, Isabella, Varric, the Dog, Sten, and Tallis.
The ones I dislike are few, but they would include: Fenris, Merrill, and Aveline.
Everyone else I'm pretty indifferent towards. I don't hate anyone though, I have a soft spot for all my buds somewhere down the line. SOme just annoy me more than others.
