Then I wish BioWare would have elavated two others races and created a conflict between them. Anything would have been better than the quarians vs. geth, and the residual, non-stop "ARE THE GETH TRUE LIFE OR JUST MACHINES" and the "sentient vs. sapient" debates that still linger on to this day.

Drell and Vorcha, one was non-existent, the other was only there for comedic relief.

Though if they make it a sequel to events, then more then likely it will be batarians and drell who get dropped, or possibly vorcha and batarians.

I wouldn't wish them out of existance, but if they have little to no importance in the next mass effect I wouldn't be crying.

Yahg also seems like a bad idea, they got no real weakness. I can see them becomming an antagonist like the reapers though. Which isn't something I would want. They are too much Super everything.
I'm not putting in the Quarians because I think they would make great antagonists.
Totalitatian, militaristic, hotheaded, unscrupulous, nevermind their reaction to suitbreaches, which would make them far more interesting an enemy than Yagh or Krogans.
They would also be likely to present you with an array of creative and immoral superweapons like chemical, biological and radiation warfare. they fear these things and have subsequently spent a lot of time researching these things while at the same time researching better protection against it. It simply became an obsession.

Crativity and no scruples aswell as undying loyalty to their superiors.
I'm not sure what their plot should be exactly, but they should have some kind secret agenda and dirty secrets that they are protecting.
Quarians are also damn good at holding grudges. I'm not saying there can't be good Quarians but they got so much badguy potential.
It could also be tied into the old Admiralty powerstructure which is also under pressure now that the Quarians got a home again.

I'm sure they can hire some mercenaries or put out a bounty, also I'm sure there would be other scum in the galaxy. I'm sure there will be plenty of other criminals you can pick a fight with.
Any species can go bad, but personaly I think the Quarian Admiralty is really close to this point, especialy if the Admiralty would resist socialchanges.
Right now the admirals are apointing their own sucessors and they have been doing so for the past 300years.
It's a society ruled and molded by a military elite. The civilian support staff (techs, mechanics and hydroponics workers etz) didn't want a war but they never had a say.
Their actions and words speak for themselves. 
After that or before that I'm sure there would be several other extremist groups in the galaxy that you can hunt down or get hounded by. Batarian pirates/slavers, Cerberus remnants, Bloodpack. The Dalatrass and the Salarian rebellions.

The aftermath of the Reaperwar is bound to create a lot of social distress and issues that the writers can write about.
I have noidea what you consider farfetched.

Outside of Daro'Xen, the admirals never expressed an interest in hostilities beyond retaking their homeworld. I'm pretty sure that her extremist ideas would be sidelined after the other admirals achieved that goal. Besides, after the Reapear War, the quarian population would likely be even more diminished - that is not a good time to start a war.

I'm not sugesting they would be trying to conquer the whole galaxy. or go on a galaxy wide genocidal spree against other species. There are so many different ways one can become an antagonids in a story, or in otherwords the bad guy.

Except that ME 2 & 3 established that the quarians make terrible ground troops. They would be absolutely trivial for a Shepard 2.0 to dispatch. That does not make for a very interesting enemy; except, of course, if they constantly caused your weapons and shield to overload. What fun.
