I'm not putting in the Quarians because I think they would make great antagonists.
Totalitatian, militaristic, hotheaded, unscrupulous, nevermind their reaction to suitbreaches, which would make them far more interesting an enemy than Yagh or Krogans.
They would also be likely to present you with an array of creative and immoral superweapons like chemical, biological and radiation warfare. they fear these things and have subsequently spent a lot of time researching these things while at the same time researching better protection against it. It simply became an obsession.
Well, the obvious problem with the Quarians is that Bioware will have to canonize the choice on Rannoch if they want them to play a major role (assuming any sequel happens).
Do they? They could operate with or without the Geth's knowledge. If they would be doing it without the Geth's knowledge then they would likely get away with it if it's outside Geth/Quarian space.
Especialy if it's some kind of covert operations. Saren like, not sayign it should have anything to do with Reapers, but you know, in the hidden pretending they arn't doing anything wrong.
A small group with an insane mission, pretendign to be doing for all Quarian kind even if it's jsut their own hybris, kind of like Cerberus, possibly conected to the Admiralty that's loosing their power as the people no longer feel the same need to follow military commanders, even if they still do because they respect traditions, but as time goes on and new young generations grow up their influence fades.
More like a classical spy story rather than a fullbown war and galactic invasion. Something different.
There are Quarian marines Mechs liek the Atlas but of Quarian design, and they could be using VIMechs and instead of AI's like the Geth they could use mechs like the ones in ME2 but of a more Quarian design and maybe evolved. To bolster their forces.
A few mercenaries, assasins, scum of the galaxy. Trickery.
Krogans, Yagh, Batarians, they all seem far to obvious and archetypical super vils that employs brute force, also they have already been used, it wouldn't be new.
I doubt the Volus, Elchor or Hanar would be belivable, that leaves us with the Council races or something new.
I would prefer people Like Gerrel and Xen or people like them, perhaps their sucessors, handpicked and trained by Gerrel and Xen.
Now these new admirals are trying to live up to the legacy of their predecessors.
If Tali could fight then why shouldn't other Quarians be able to, even if there arn't a lot of them.
Least I think it would be a much better story than a second Krogan rebellion or a Yagh uprising where you run around like a marine killing Krogans or Yagh trying to get to a superweapon that will allow you to destroy their fleet or planet or whatever.
Or even worse, another Reaper like threat.
The alternative would be a peaceful perfect galaxy where you play a pirate and compete with some petty mercenary competition and fight of the councils security forces and other security details tryign to stop you from plying your trade.
Your only goal, to become the next Pirate Queen or King of Omega and rule the spacelanes with terror, extorsion and guile.
Or run a drugsmuggling mercenary band that also does soem armsdealing on the side.
Or Informationbroker.
Though from my experience most Bioware games will have a plot with a clearly defined enemy and antagonist to strive agaisnt, even as you complete side missions and sidequests.
