I just bought BG: Enhanced Edition, and both Xzar and Montaron have been killed by Khalid and Jaheira. Will this affect my Baldur's Gate 2 game if I import my main character, or will they show up without any explanation? This question applies to other party members as well.

They'll be there (at least for those NPC's who appear in both games), only generated characters will export / import. Dialogue options include things like "weren't you dead" or "didn't I kill you"so you can role play it a little bit.
So far as I know BG:EE will only export / import to BGII:EE. Likewise the original BG1 will only export / import to the original BGII.
