Unquestionably for me, I wish Miranda had been a part of the team in ME3. There really was no point to her not being on the team in my opinion.

Miranda could have played a satisfying role aboard the Normandy as well, especially since most of the game dealt with fighting back against Cerberus. What exactly do you think the old crew would bicker about? Far as I can tell, there's only one squad member with whom I can see there being a potential point of contention, and that's the VS, and that's after coming back to the ship, at which point his/her mistrust of Shepard has been resolved. Doubtful that Vega would have anything to say about it other than commenting on Miranda's appearance.

At the very least if she wasn't going to be on the squad, she needed a better plotline. She should have been involved in rallying the unindoctrinated elements of Cerberus, and in undermining the Illusive Man's schemes.

In the time gearing up for Mass Effect 3, before we knew much of anything about it, I naturally assumed Miranda and Jacob would all still be on the Normandy and would play a big role in the game as part of the squad, since they were such huge parts of ME2. And I thought for sure that burning the Illusive Man at the end of ME2 and Miranda and Jacob leaving Cerberus would come back around big time. Of course, when all was said and done, none of the Cerberus/Miranda&Jacob stuff really paid off in any meaningful way. A couple of short conversations with Miranda and her presence (barely) during Sanctuary, and an optional side mission for Jacob that had basically no impact.
I also assumed Jack and Grunt would be permanent fixtures on the Normandy. Them going on their own way in ME3 made a bit more sense, especially since they didn't really have any significant loose story threads left to tie up, unlike Miranda and Jacob. But I still thought they would be part of the ME3 squad.
I figured Samara would go her own way again sooner or later, and I knew Thane didn't have long left to live, so I didn't expect them to be on the Normandy for ME3. Also I figured Zaeed would have his own things to do as well, so I didn't expect any of them to play huge roles in ME3, not as full squad mates anyway.
I also kind of figured Mordin would move on to his own things back with STG, but I assumed he would come back around one way or another regarding the Genophage cure since such a big deal was made of that, so that's one story thread where they actually paid off what they started.
However, I was sure that the huge conspiracy that's alluded to in Stealing Memory was going to have huge implications in ME3 and that Kasumi would play a big part in all of that, so naturally I assumed she would probably still be around, or would get brought back onto the Normandy one way or another. Then in ME3 all it amounted to was a fetch quest with no impact whatsoever. That was quite a disappointment, because Stealing Memory made that out like it was going to be a huge subplot.
Anyway, I thought for sure that Miranda, Jacob, Jack, and Grunt, and possibly Kasumi would come back in a big way in ME3, but they didn't.
