The Network was shut down at the end of the game for game mechanics purposes so that you'd have to fight the Battle For Earth. It is like that "Once you choose to proceed, you may not complete any more quests in Zion" in that DLC for Fallout NV.

Come on. Work with me here. I'm not. I'm filling in some. I mean with that encryption key thing EDI talks about. That wasn't foreshadowed anywhere. What an ass pull! And thus it allows the Normandy to stay in front of Harbinger and for EDI to troll Harby while Shepard says that romantic, "Goodbye." Harby thinks the Normandy is a real genuine Reaper!

They were installing some dangerous tech into the ship's systems, so getting the non-essentials off the ship is a damn good idea.
It's the best I can guess, but I'm at least not passing it off as nonsensical without offering some idea of how it could work. Still, that idea don't explain Chakwas and Chambers. And don't forget that characters don't have your 'foresight' (player knowledge), so they could have thought some systems going boom being the worst case.

Oh there's tons of reasons why some people don't like the game. Some may have given up all their possessions and moved to a Tibetan monastery as a result of how heartbroken they were, but that's not the point. If the game had a big action-y conclusion with a positive ending (and possibly working in the choices to a reasonable degree), the rage over the ending would not likely be as apparent as it was. I gather that it makes no real difference around here, where discriminating tastes bear all the colors of the bitter rainbow, because it would still be "stupid" or the ever overused "contrived", but that doesn't really matter.
