Soldier 2: "A Shepard"
Soldier 1: "You mean a shepherd?"
Soldier 2: "I should go"
Appropriately original methinks

Ha! And they could be debating the merits of controlling the wolves or destroying them.

Or merging with them... if you catch my drift

I don't mind self-referential, like ME references in BW games, though Alistair saying dramatically in DA2, "Swooping..... is bad." *WINK WINK* Ugh... that was also awful lol (again, to me; I'm sure some people love it)

Getting away from the obvious - I wouldn't mind a Lady of the Lake reference somehow. Maybe you're walking past a lake and notice a glowing sword under the water with the name "Sword of the King" or something.
And one that would make my inner geek squeal with delight, though it obviously will never happen:
In talking to a random NPC, they for whatever reason say "...I have a magic bow."
Varric(or anyone): "Where'd you purchase that?"
If you actually get that reference, you are awesome.

I definitely don't like pop culture references in games!! One of my least favorite lines in DA is Isabela saying, "I like big boats; I cannot lie." That was awful! (to me)

I will shamefully admit I laughed at the Isabela one.
But I definitely cringed at the "swooping is bad" comment.

And, in the same vein, I'll re-suggest my favorite suggestion... having a random piece of gear called "Shield of the Marauder." With the inscription "he died trying to save us all."
We need this.

Cat: I thought it was more honest to do so.
Connor: Hmmph! No wonder everyone hates you.
Cat: Whatever. Do you want the red cookie, the blue one, or the green one?
