I bought Mass Effect 1 on steam a couple of months ago and I'm wondering if I should buy ME2 through steam as well to keep things simple (in terms of importing a character over). Will it matter if I don't get it on steam?

I don't think it matters. It doesn't matter what versions of the first and second game are, the save games will import. So do as you like, and get your ME2 in your favorite version.
