Simple: Erase him from the timeline. Then we wouldn't have to experience him in the first place. He never was.

Gunned down by Shepard and Co. After Thanes first initial bout with Kai Leng. Never understood why Shepard just stood there along with his/her buddies while a terminally ill Drell fought by himself. You figure there would be a couple of Morality interrupts so Shepard could join the brawl. It's four against one.... its like some invisible force field or something stop Shepard from acting until a lobotomized Thane got skewered for charging a sword wielding foe like a idiot.
The only other thing I can think of is multiple renegade interrupts of Shepard stabbing Kai Leng repeatedly at Cerberus HQ.
Or... throw Kai Leng into that Borg beam thingamajig at the endings... while Shepard grabs the Locutus sticks and cause some kind of implosion or something to kill\malfunction just the Reapers.
ORRRRR.... leave him alone with Javik... who knows what torture techniques that the Avatar of Vengeance knows? He'll probably just feed kai Leng bit by bit to Grunt starting with the feet and hands.
