Rationally, I would contest that, knowing what happens when people are exposed to Reaper tech for too long or incidentally.

Not purely. Just in focus for the RP spectrum. "It did horrible things!" is more often a more emotional position. "It could do great things!" is a more logical position.
And yes that's what the brain and heart represent

Here's my two cents...
Destroying the heretic geth helps you make peace on Rannoch.
As far as the Collector base, you might consider whether your canon Shepard is Paragon or Renegade. I think destroying it is considered Paragon while saving it is Renegade.

I went with Liara on my "main"/"canon" playthrough just because I think her romance dialogues really have some drama in them. And if you look at it from the perspective of "Romance during imminent extinction", it really adds that little flavor in the romance
2. ME2 romance:
I usually don't play an unfaithful Shepard just because it's not what I would do. I'm really trying to immerse myself in the game whenever I play games like these.
I would always look at the game through the protagonists point of view - and in that perspective, I don't think Shepard is the kind of guy/gal that sleeps around.
But, if you want Miranda or anyone else then go for it, although if you choose Miranda, you have to break up with her at the end of ME2 (post campaign, after you use her for sex lol
Note : If you're planning on the getting back with Liara on Lair of the Shadow Broker, it's best if you don't romance anyone in ME2 (or romance Kelly, because she doesn't alter any relationships - something like a hidden mistress). This way, you'd still get the romance dialogue and "implied sex" between Shepard and Liara at LoTSb.
3. Geth Heretics:
I destroy them. When I played ME2, I figured the Reapers would just hack them and make them evil again. I saw the Reapers as synthetic apex predators. No one is above them when it comes to synthetics, so I didn't want to take any chances - thus leading me to destroying the heretics.
Story-wise this decision is big. But in Me3, it really just boils down to War Assets. You get the same amount of War Assets no matter which you choose. The only difference is if you destroy them, you get more Quarian, and if you rewrite them you get more geth.
I'm assuming you want peace between the geth and Quarians in ME3. Well, the heretics decision will not have an impact on this. I just hoarded a lot of Paragon points so I managed to broker peace between the Quarians and the Geth.
4. Collector Base:
I saved it. I've already said this and I'm going to say it again - I look at the game from the protagonists' point of view, and I think Shepard needs every asset he can get to fight the Reapers. So I kept it.
Even though it didn't do much (or anything really) in ME3, I'd like to think it played a role "behind the scenes". Plus if you keep it, the Illusive Man will give you a nice compliment on ME2 and 3, so that's a plus.
Overall, you can choose either one.
"Whatever you think makes sense story-wise" - This is really how I base all my decisions, which is why I have fun when I play the trilogy.
5. Mass Effect 3 Ending:
Just kidding, I'm not going to go on this topic.
I know what I chose. Again, "Whatever you think makes sense story-wise" .

I believe peace at Rannoch is slightly more difficult if you rewrite the heretics, as well. Still doable, though.

You don't have to pick that option. You can just hang up on him, like the Council.
I'm in the minority, I guess. A lot don't like the line, but it's precisely what I was thinking.
