What Kreia tries to teach, is that your actions ´, no matter how seemingly insignificant, have ripples, and that these ripples might result in things you enver intended to happen. She then proceeds to use the example of the beggar you just helped, or threatened, and use the example of that to demonstrate what your actions resulted in.
It is not some lesson attempting to say that good deeds are terrible. It is simply a lesson in action, reaction and consequence.

Again, Kreia doesn't try to say that all good actions leads to terrible outcomes. To claim such shows an abject failure in understanding the lesson she is trying to teach.

I agree.
Kreia spends almost the whole game giving you advice on how to best predict the outcomes, or manipulate your way to get an optimal one. She doesn't teach strictly light or dark, as she isn't really a jedi or a sith (despite being the Sith Lord of Betrayal.)
And her teachings and predictions concerning Revan are remarkably accurate, especially after meeting Revan in Star Wars: The Old Republic as both my Republic and my Sith characters.
There is no true light or dark side. Blind yourself in a 1000 kilawats of light in a room, or place yourself in a room that is pitch dark, either way you cannot see.
There are ripples to every action, and she teaches us that oftentimes those ripples create side-effects beyond what we intended. Helping the beggar on a moon where everyone is cut-throat and mercenary is almost a death sentence, or worth a good flogging by those who see him gain while they are without, whereas spurning them can have the opposite affect in the grand scheme of things.
Kreia is right that thinking about the consequences of our actions is a lesson we should take to heart. You may want to help the beggar, but in the end, you did not help him at all despite the best of intentions.

Having not played the game in a while, I don't really remember the answer to this question.
Yes and no, helping some people ends up having them thank you while other times, they're simply trying to profit off your good intentions or fool you into believing they're innocent. The game isn't exactly 50/50 but it's probably the closest it's come to it.

The only thing I can recall off of the top of my head is Atris returning to the Light Side if you can convince her.

For instance redemption of Atris for Light Side characters, and the sacrifice of Visas Marr for Dark Side characters. Both are completely optional, and exclusive to the appropriate alignment.
