Does anyone know if the Reapers destroyed the Prothean archive on mars, or was it left intact?

I don't think we ever got to know that. I'll tell you one thing though, the whole "archive" business is a retcon. In ME1 it is described as being a Porthean outpost, a research outpost at that, not an archive. In fact only a cache of data was discovered there.

Could be that only a small cache was actually left accessible by the Protheans so that humanity would learn about mass effect technology and the use of the Charon Relay in preparation for the Reapers (no need to explain how differently things would have went had humanity not known that).
As for what the Reapers did, we have two options; guard or destroy. Given the way Reapers usually behave, they would most likely have destroyed it, especially considering that they were supposed to have destroyed it 50,000 years prior.
