IT has never been debunked. Anyone who tells you that just doesn't like IT. Breath scene still happens at the very end, also in the EC.

That said, at this point I'm very doubtful if we'll ever see a follow up to it. Every time I play ME3 it really feels like it's not over, and we'll get more. But if we have to believe Bioware, it seems they're determined to leave Shepard in the rubble...

I can't even imagine what the next ME is going to be like.

All I know is the only way to doing a sequel without canonizing an ending is IT. I just don't see it happening, I guess.

Pretty sure they said that all breath scene means is that Shepard is alive after the destruction of the reapers... That doesn't mean s/he was indoctrinated...

Add to this mess the DLC's that are released, and suddenly this whole discussion is turned sideways. Let me see if I can explain it in one sentence: "Buy the DLC, extended cut, and every other possible scrap of gameplay we create, or you won't get a decent ending--or be able to understand the one we make."
...

It is good to be critical of DLC, particularly if it contains content that should be in the base game (like important crew!) but the extended cut DLC was free to download and a reaction to the complaints about the endings.

As such it is a legitimate form of DLC. I would also see the Citadel DLC as a farewell in that vein and this and the others you do not really need as it adds non critical content.

My main problem with the Indoctrination Theory is that it relies on too many assumptions about what it feels like to personally experience the effects of indoctrination -- Indoctrination Theory basically counts any thing subliminal as proof of Indoctrination. Indoctrination affects physical parts of the brain, it has never been described as a battle of wills. From a story perspective if Shepard is under the affects of Indoctrination it is game over because at that point his brain would either be mush, as described by the Codex, or he would be completely in the hands of the Reapers.

Not entirely correct - Saren, at his last moment, could´ve been persuaded that he is Indoctrinated and as his last attempt to resist he shot himself. That was through sheer power of will. Same with Matriarch Benezia who managed to escape Indoctrination also largely because of depeletion of her powers and sheer will combined with some powerful biotics.

Also the Leviathan "awaken Collectors" throw a punch to all this "once you´re indoctrinated, you´ll stay indoctrinated" lore. One could say that Reaper indoctrination was just supplemented by Leviathan ones but there is a proof that it can be overpowered by another powerful force such as Leviathan thrallization or however we call it.
