P.S. in what wacky world does the Human Engineer have homing grenades? And even if the Human Engineer had homing grenades, putting up the Phantom's bubble would negate any and all damage you could do with them.

The Adas is pretty good at staggering phantoms and dragoons. If you want cheese, use incendiary ammo, but disruptor is recommended. When you see a phantom, put your cursor on her so that you see her health bar and deploy the stun drone, that phantom will usually get distracted by the drone behind her. Keep stagger her with the Adas when she's distracted. If you spec the drone for explosion, it does a decent AOE damage and will also stun the phantom when she kills it. I usually have no problem dealing with phantoms with this build. Also when phantoms palm block you, the barrier that she puts up become hit boxes for weapons damage, so just just keep shooting. Remember if you are too close to phantoms, she will flip and gets a huge damage reduction. With dragoons try to keep a distance from them and use right-hand advantage. Keep stunning the dragoons with Adas, use incinerate then overload crowd control. Rinse and repeat.
Just a matter of practice and knowing were the enemies are ;3

Nice! This is what I'd go for.
Shuriken and Predator are not to be forgotten in Gold or Plat. They are extremely light, and with the right mods and ammo they can dish out massive damage in very little time. The Shuriken with a stabilizer can be a headshot machine in the right hands. Just get a bit of practice, and if you can already headshot phantoms with other weapons you can do it with this one too. The predator is here mostly as a backup, and since it doesn't change the power recharge speed it can stay. You can probably use other weapons too, but the Predator can shoot as fast as you pull the trigger and is very stable for headshots from a distance.
As for the powers vs Phantoms I usually wait for them to stop jumping around. it's best to target them from afar. I go with Overload -> Incinerate -> Overload (to detonate). If the Phantom is still being too mobile and you miss Incinerate you can just wait two seconds and try again. You will not miss again this time as the Phantom needs more time before she can jump around again. If she activates her super schield just wait up, she's going nowhere and you can still fill her with bullets to pass the time.
Dragoons tend to dodge more often, but with fast recharge times a power miss isn't fatal. Just prime them with Incinerate and detonate them with Overload. If there are too many the Drone is a great decoy even at close range as the enemies will always target it first. The Shuriken with armor piercing rounds will easily finish them off if they are still alive after a few explosions.
The Drone itself is a great tool for getting out of hairy situations, but it's best to keep it as far away from you as possible. Use it to keep enemies out in the open and in one place. The Drone itself will deal a bit of damage, but most of all will give you and your team enough time to dish out as much damage as possible before the enemy gets close. Again, fast recharge times are a must in such a situation. The Drone isn't very durable, so you'll have to use it often. It reloads even faster than your other powers, so it won't be a problem to use it between priming and exploding targets.

OT: Pretty much answered, but I'll add that you shouldn't run away from Dragoons and Phantoms in a lateral fashion. Dragoons telegraph their moves (jump and slash). You can easily avoid them by dodging then rotating around them in a circular manner (while still shooting at them) as opposed to flat out running away. Phantoms are pretty much the same way.

Well, the cockpit area is obviously a weakness that receives extra damage like a headshot. But I don't know if the Arc Pistol gets the modifier bonus against an Atlas.
Would like to know if it does or not because I usually pull out my HurrDurrcane when I see one so I never really tried to see for myself.

cockpit area allows double and triple hits using AP IV or Drill III. The actual "head" is the vent in that back that gives the standard 1.4x headshot bonus for bosses.
