I noticed that disruptor ammo does more damage to synthetic armor compared to incendiary. Is disruptor really better against synthetic armor, or is it just my imagination?

There is nothing special about synthetic armor. However I would not make a decision based on damage. After all the weapon and character upgrades the damage bonus of IA to armor is not that significant. The advantage of disruptor is that it disables synthetics that are down to health.
