I read this whole thread. Instead of making a giant quote-filled post I'm just going to make a list.
1. Fiona isn't the leader of the mages. She's may be a president of sorts, but she is still controlled by a democracy.
2. I like Fiona, and I can empathise with her. But her rage makes her a bad choice to be in charge of anything.
3. I blame Adrian for my video game Grandma #1 - Wynne's death. So I hate her.
4. Not all apostates are Malificar. Some are capable of living outside of the circle within Andrastan laws while policing themselves (Mages Collective).
5. Kirkwall and DA2 are a special case, so the increased abomination activity there is shaky ground to argue on. "The mages of Kirkwall have a more troubled history than those in other Circles. A greater percentage of them do not survive the Harrowing, and a greater percentage turn to blood magic—almost double that of Starkhaven or Ostwick."
6. Dairsmuid was essentially out of Chantry control, it is also the capital of Rivain. Yet you never heard of them having any problem until a bunch of Templars decided to kill them all.
7. I am not Anti-Circle, Anti-Chantry or Anti-Templar, but think they're all partially to blame. Corruption by power doesn't seem to be limited to mages. But..
8. Justinia V said it best: “..The Chant of Light says, ‘Magic exists to serve mankind, and not to rule over him.’ And so it has been. The mages have served us well, in many wars over many centuries, yet in times of peace how well have we served them? We mean them no harm, yet have we not harmed them even so?”
9. Telling a group of adults that you don't trust them to police themselves within their own home is kind of ridiculous. I realise there needs to be some form of cooperation between the Templars, Chantry, and Circle. But I don't believe they need to be watched over 24/7 by armed men in plate.
