For clarity the matchups are:
Vanilla Adept vs. Fury
Vanilla Soldier vs. Destroyer
Vanilla Engineer vs. Demolisher
Vanilla Sentinel vs. Paladin
Vanilla Infiltrator vs. Shadow
Novaguard vs. Slayer
Personally, i think the sentinel, soldier and vanguard make good cases.

Destroyer is way better than the original soldiers.
The original engineers are better for me than the demolisher.
Paladin is way better than the human sentinels. He's a very powerful engineer, whereas the human sentinels are mediocre biotic characters.
Novaguard versus slayer...that's a very tough one. I would say they're evenly matched.

The vanilla humans are perhaps more generalist in nature, but they're very good too once you find a build and play-style that suits you.
The vanilla kits often serve as a tutorial for the basics of how to play a kit, then many players abandon them once they get other options.
But returning to them once you've gotten better at the game can be quite rewarding, I'd advise anyone who hasn't done so to try it.

Really, the infiltrator? Thats probably the one where i feel the shadow, more than any of the other matchups, outclasses. As a melee kit, the shadow is insane, it's like vanguarding while cloaked, but she can be specced into just as good a sniper as well if you wanted to.

I'll be more successful with a Human Sentinel than a Paladin, but I know it's the other way around for most people. I'm not sure if my HI would outscore my Shadow, but I would imagine that for most people, it would.

Not necessarily, some of the vanilla kits gots serious buffs over time. Singularity is a monster compared to what it used to be, the HE got longer overload priming, and FIRE EXPLOSIONS, greatly increasing his DPS. Tech Armor got a huge boost along the way, it used to be a really bad passive.

Adept and Sentinel have Warp which is automatically a good kit, because Incendiary Rounds. Adept also has Shockwave multi-combos.
Soldier has Adrenaline Rush which is about on par with Tactical Cloak in terms of a weapon damage boost(better in some cases).
Engineer has the best tech detonator in the game, and has abilities that are solid against any defenses.
Infiltrator has Cryo Blast, which is a vastly underestimated debuff around here. It makes them one of the best shotgun Infiltrators in the game.
Vanguard has achieved immortality and has one of the best biotic detonators in the game.

Vanilla Adept vs. Fury - Fury. One cooldown beats two cooldowns.
Vanilla Soldier vs. Destroyer - Destroyer. 100% uptime damage/CC passive beats cooldown dependant damage/CC.
Vanilla Engineer vs. Demolisher - Too different for useful comparison. Better comparison would be with Paladin, who would win because snap cheese.
Vanilla Sentinel vs. Paladin - Too different for useful comparison. HSent is more of an Adept, really.
Vanilla Infiltrator vs. Shadow - Hmm. I'm going to say Human Infiltrator, as their powers seem generally more useful. SS murders Brutes and Scions like no one's business, but then so do Stickies.
Novaguard vs. Slayer - I don't play Vanguards enough to comment.

If compared to the vanilla humies, I only prefer vanilla engineer over the demo girl. (I don't like nades)

Soldier: Destroyer, and it's not close to me
Engineer: My love for the Demolisher is well documented
Sentinel: Vanilla, even though the Paladin was once my go-to kit
Infiltrator: Vanilla, not close
Vanguard: Novaguard because the Slayer is boring to me

Sentinel can actually use incindiary ammo without depending totally on cheesing too, if so desired.Cyonan wrote...

Throw allows for rapid detonation of ammo primes to get at masked biotic primes.
This means you can get oodles of 6+1 FE's on unshielded mooks quickly by simply shooting then throwing rapidly, then combing ammo primes with warp and throw to get a chain of FE's and BE's.
You'll still get more damage than you should due to incendiary cheese, but I dare say this would still be a worthwhile play-style on a PC host with the glitch fixed.
This actually works with disruptor ammo too, but it's tricky to get a feel for when it's primed for a TB and when it's not so its kinda finicky, plus it's annoying to any biotic team-mates in the lobby, so I rarely use him this way.
You run your host with the glitch fixed don't you Cyonan?
If so, could you try this build sometime and see if it works for you?

The HI in particular was actually what really helped me start off my earliest gold games on a good note because cryo and stickies have tremendous value.

Destroyer>HSol as a weapon specialist, though with some weapons HSol is better in terms of pure damage (Lazor, double-shot claymoar), not to mention his ridiculous survivability.
Pally is a score**** scrub, who needs a team full of detonators to be really "powerful", VHSent is truly powerful, but I find him boring. I don't play sentinels other than TSent and Valk anymore though.
Among engineers Demogrill wins, dem aerodynamics..

Effectiveness wise, my personal preferences are pretty balanced, except I think I'd pick the Shadow over the vanilla Infiltrator because I've never really taken to Sticky 'nades. Also while I probably prefer the vanilla soldier to the Destroyer I can't deny that the Destroyer is a very effective kit so I possibly end up playing him more.
