I don't use it a lot, so I'm not sure which is the most optimal way to shoot it.

Charged shot, followed by uncharged shots?  Or only charged shots?

It is an awesome weapon for the SI and GI. Charge, then Cloak/Mine/Release trigger within 1/4 second in that order (like a combo), finish the last 3 shots of the clip and reload cancel with cloak to start the cycle again. I only charge when I'm running around looking for stuff to kill. The rest are single shots/double taps.

If you equip Incendiary Rounds, you will get fire explosions all over the place when you shoot your Proximity Mine.  Charged shots will also one shot any mook (and Phantoms) in Platinum if you have Shotgun Amps and use that combo.
