What does Stroud mean by "(...) we're even." when he's talking with Anders in the Deep Roads? Was this debt ever mentioned before?

I'd assume that Stroud might have been the fellow Grey Warden that Anders stole the maps for the Deep Roads from, so Anders needing his help with Carver/Bethany repaid that debt.

Another possibility is that since Stroud doesn't try to take him back to the Wardens, appears to be on relatively good terms with him and unlike Nathaniel, doesn't mention his possible death during Awakening, Stroud may have helped him go AWOL, or been keeping the other Wardens off his trial?

I'd hedge my bets with the first one being more likely, but it could easily be all three.
