I keep only getting him saving me rather than the other option. What decisions do I have to make to get him to side with cerberus then help me on the device?

You don't get him to side with Cerberus. To get his help on the Crucible, you have to get the required Matriarch Dilinaga's writings in ME, as well as one of the weapons licenses. Elkoss Combine, I think. And you have to recover mod data for Gavin Hossle on Feros.

Unless you want him to die saving you, you have to get Jenna out of Chora's Den.

You also have to make sure to talk to him before you fix the medi-gel sabotage. I didn't even know I could until several play-throughs in. If you head back towards the Memorial Wall, he will be on the right side somewhere, spewing Cerberus rhetoric since he thinks you are still working with them. The whole process is definitely an easter egg for ME1 completionists. Good for some laughs though. :-)

In order to get Conrad Verner's Dark Energy dissertation (haha, he's a brilliant physicist) you need to complete:

Feros: Data Recovery
UNC: Asari Writings
and purchase an Elkoss Combine Armory License

Conrad is the man. Did I imagine it, or did he wink at shepard when he started talking to jenna?

You can still get the dissertation even without the ME1 extra stuff. It will just be worth one point instead of four. As said above you need to talk to him before fixing the medi-gel system.

Also remember that for him to be there is the first place you have to lie to him in Mass Effect 2. Tell him the truth about the Asari and he's not there.

That's not true, I always tell him about how the Asari was using him and give him a pep talk about being himself and he always shows up.

In every one of my games where I told him the truth, Conrad did not appear in Mass Effect 3. When I lied to him about the Asari he was there.

Aside from that I treat Conrad the same way. Nice in ME1 until I pull the gun on him. Shoot him in the foot in ME2 and use Paragon dialogue.

So the only change is whether I lie to him or not. In one he shows up, in the other he does not.
