But doesn't this story take place before ME2? That's what I'm getting from the preview. So how is this disrespectful to the players and choices? The fact she knew more than she told you? If you'd known all of this pre-ME2 would you have romanced her? Probably not. Miranda probably did a lot of things she's not proud of now, but at the time she fully believed in Cerberus and what they stood for. She told you as much. "It's not your abilities. It's your commitment (to Cerberus) that concerns me."

Yet all ME2 was about was her daddy issues and her sister. And her ME3 sub plot was about her sister again. The DLC? "The Clone? I heard rumors." But apparently she was more involved than she said. The Clone was dead now and so was Brooks. She no longer had to worry about that secret getting out since everyone involved was now dead. She's not the pure character you thought.

It doesn't matter. Shepard's story arc is over.

I guess there's nothing technically wrong with handwaving retcons and inconsistencies as one character lying, but it is pretty lame. Poor Sovereign.

Well, some would argue that to stash that kind of crucial insight into a major character inside "extended universe" material shortchanges everyone who played the game but is not willing or able to shell out endlessly for whatever filler material these folks keep pumping out. The idea that you cannot correctly interpret the story of the games because you lack crucial pieces of information scattered around other media seems utterly disrespectful to games as a medium in its own right.

Of course, it's just as likely that the guy simply doesn't give a good goddamn.

There aren't very many (if any) Miranda romancers that believe she's pure on a moral, ethical, or philosophical level. As a relativist and nihilist, I personally believe that a pure character is basically an impossible concept. To add to it, Miranda's 'impurity'  (in the aspects I mentioned) is part of why she's so appealing. Mainly because I don't think she's necessarily impure in that way, since I believe in and fully support her character and her actions. I don't believe that there are very many things that Miranda isn't proud of to some extent. But I'm digressing from my point.

The point is, it's more or less a completely inconsistent revelation (as I described earlier) for Miranda to have been involved with the clone project of Shepard and then outright lie to a direct question asked by Shepard later, especially after he has earned her approval and loyalty (the only way you can get her to talk about the clone at all was if she was loyal) and shown that she's not one for keeping secrets of that nature from him. It's completely senseless for her to lie about it, especially given all of the things that have happened over the preceding games. 

So basically, it doesn't boil down to whether or not Miranda was being deceitful in her Citadel conversation. As her presence and characterization up to that point goes, it's simply not realistic to think Miranda (especially a romanced Miranda) would lie about it. Which brings the whole ideal of the statement in the comic into question. Which pretty much tells me that its poor writing. Which tells me that Mac Walters needs to be relieved of his responsibilities (due to his continued sub-par performance) from the ME franchise, if not complete termination from employment from BW.
