Let me be clear.
The Chantry is the bibical great beast, and it has been wounded. It will be fighting a defensive war in which a victory will merely restore its status quo, and a defeat will destroy it utterly. It will ultimately gain nothing from the conflict, while the mages can gain in a myriad of ways.
It's pretty much the only thing that matters. Keep the Chantry on the defensive, turn them into an ally or utterly annihilate them. Big on the latter, not above the former.
The Qunari are nothing more than a bridge to be crossed in the future; The Qun has the Magisters to contend with. Not to give you the impression that it'll be easy or perhaps even possible for the victor(s) to cross said bridge when all is said and done, however.
And i wasn't talking about Chantry. Next.
Ok, i feel generous, so let me be very clear on the matter:
In case Qun will strike (and they will, it is only a matter of time), yes - the Chantry will go down first, as they are obliged to protect mundanes, besides that they are conflicting philosophy/religion. But the mages will recall Circle days as a paradise, compared to the Qun.
