It's the rule of three. Games are littered with it and I can only suspect Bioware decided to bring that philosophy to the fingers of species as well.

I like having 5 fingers and Skyrim provides this as I am a Khajiit and I have 5 fingers but all races in ME have 3 fingers and I hate 3 so I want 5 fingers so I lke Skyrim because I can be a Khajiit and have 5 fingers and not 3

When you think about it three fingers are not really efficient, four fingers I could understand. If you look at animals they mostly have four pads, less have five pads and very few have three pads on their paws (the back pad evolved into a thumb and the front pads into fingers). And of the top of my head the same for lizard feet and birds feet (and wings sort of).

I didnt know khajits have 5 fingers.

But they do just like a Argonians and the Altmer and the Bosmer and the Dunmer and the Bretons and the Imperials and the Nords and the Snow Elves and the Dwarves and the lesser Daedra.

Drell have more than three. They have five if you don't count the webbing, 4 otherwise.

You're framing the question incorrectly. Rather than humans and batarians asking why every other species have 3 fingers, every other species is probably asking why these freaks of evolution have 5! Much as we look at batarians and protheans strangely for having more than 2 eyes.

It's visually distinctive and "alien", without being obviously non-functional like 2 would be.

Even 3 fingers is quite hard, consider how many fingers we have and how hard doing all kinds of stuff with them is. Now with only 3 they have to be both stronger than the 5 we have and more dexterous. But yeah generally its just something to distinguish aliens from humans while allowing for a certain similarity.
