Riding a Reaper

On a reaper, one has only to remain in a protective suit that has a Faraday Cage. Considering the means of indoctrination the reapers use, this should protect the wearer sufficiently, unless the writer decides to exercise "Artistic License" and break the laws of science, and their own lore, which has been done for the "Rule of Cool" effect not just in Mass Effect, but in many other books, movies, games, television shows, etc.

Shepalyst will indoctrinate. That is a given. It is the only means of maintaining order. It is the only means of keeping the galaxy from surpassing its "army that none shall dare oppose." For once the galaxy does the Shepalyst is no longer in Control. Control fails, and there is a war.
Only a Renegade Shepard says that. A Paragon Shepard says '' I will create a future with limitless possibilities'' instead. So yeah maybe a Renegade Shep will try to be some sort of leader of the galaxy by intimidating and and indoctrinating it's inhabitants but not a Paragon Shepard. You should watch the Paragon and the Renegade Contol endings because they both say very different things.

That's a pretty good example to how a crew could interact with Reaper ship - using some kind of mind-link, along with an active console.TurianRebel212 wrote...
There should have been a war asset in which Shepard pilots a Giant Reaper Mech thingy, like they do in Pacific Rim. Then Shepard with his "Reaper Mech Ship" Fights Harby at the beam.

Maybe the Crucible is a giant folded up mech and the Catalyst can transform the Citadel into a giant mech? Then the two clash over Earth with each of their giant omni-tool blade attacks colliding creating ripples of energy that sweep up all the other ships in their wake.
