Well, I've been exploring Ulgoth's Beard lately and encountered Mendas. After etting the charter for him, he tells me I should set sail. Okay, that scrolling text thing appears and after that all my characters die.
What the hell is going on?

Sounds like you got poisoned by Marek and Lothander. When that quest starts, you have 10 in-game days to cure it or your party is wiped out. The boat trip takes a couple of in-game weeks. Go back to town and get it fixed before heading off to Werewolf Island.

That makes sense. But now I wonder, if you take longer than 10 days in game to cure the poisoning and have all your saved games close to the deadline, then it's pretty much game over, no?

It doesn't take very long to solve it, just a few trips between city areas and 1-2 easy fights. Less than 2 in-game hours if you go about it right away (which I would...in addition to dealing with the poison, it also gives a giant chunk of XP and the best shortbow in the game for your thief).

If you play it right, you also get extra wisdom.

I think Ega1465 is saying if you are 9 days and 20 hours into the 10 days but you are 48 hours away from the city with no earlier saves there is no way to get there in time. That is a valid scenario and yes it is game over.

One option is to use the console to jump to the correct area, a second is to edit the timer and set it to a much higher value.

If I were playing, I would accept your fate and start again, but then I play no reloads. It does make the game more realistic and stops you from being reckless. However I didn't do that until I had played the game through once.
