MGS4. While not all the game is picture perfect, I loved the Big Boss/Snake Finale.
Warcraft 3: Frozen Throne - Ascension.

Knights of the old Republic (Waving with companions or seeing your reformed Sith Empire)
Jedi Knight II (last visit with Luke Skywalker after Dueling with Desann)
Civilization (Seeing what have you done in those damn 500 turns)
I can't say I'm very found of the endings of ME, Fallout or DA games.

Snake Eater -- Agreeing with the OP - One of the best endings ever and one of the few that actually make me shed a tear every single time.
Metal Gear Solid 2: Sons of Liberty -- To me this ending felt right. Because it did what it was supposed to. It actually subtlety showed Raiden breaking free from the shackles of the illusion, breaking free from the player. We are no longer Raiden anymore, Raiden is himself, who can find his future and things to pass on to the next generation. While I thought that particular arc about Raiden was good, it was also interesting to witness the introduction of a new enemy in Metal Gear and Solidus was a great villain. Superb ending with an awesome credits song "Don't Say Goodbye to Yeesterday". Kojima will never make Metal Gear games on this level again.
Sirent Hirr 2, In The Water & Leave -- All of Silent Hill 2's endings are depressing, sad and appropriate. But I feel these two endings are equally good and both involve James redeeming himself from his sins.
Persona 3 -- Fantastic ending, alongside inFamous, that shows the true strength of sacrifice. It was subtlety foreshadowed and lived up to the overall theme of the game "Memento Mori".
Persona 4 -- Sweet ending. Despite some issues I had with the plot. Golden remains one of my favorite games of all time and its ending was a nice change of pace from all the grim stuff of Persona 3.
inFamous 2 -- This ending came close to make me tear up a bit too. It's amazing how this game made me care so much about Zeke, despite how terrible he was in first game. Incredibly heartwarming.
Ratchet & Clank 3 -- It's hilarious and just generally good. The scene with Nefarious floating on a asteroid with his butler Lawrence in space as they hope to pass a nearby planet is just giggle worthy.
BioShock, The Good Ending -- D'aawww, the absurd amount of sweetness in this ending -- I can barely handle it.
Red Dead Redemption -- It came out of left field and yet it still felt inevitable. You can never really run from the past, and John Marston's past has been nothing but violence -- And violence will catch up to you. And it did for both him and his son. The cycle of violence goes on yet again.
The Last of Us -- Nice ending. It wasn't as predictable as I feared and it isn't necessarily what some might consider a good ending. The world of The Last of Us is an uncaring world where survival of the fittest is the general rule. I think it ended as it should and tied up nicely without unecessary cliff-hangars for future sequels. That's the kinda ending I like.
Psychonauts -- Excellent with a nice little twist. One of Tim Schäfer's best games I've played.
Mass Effect 1 -- What I didn't like about this ending is the obvious cliffhangar and the fact that there are sequels to this game, none of them I particular liked as much. But the ending of Mass Effect was basically just Knights of the Old Republic but I felt it carried a little bit more weight somehow.
Jade Empire -- Awesome ending, awesome plot twists, good confrontation with your former master as he admits that you are truly better than him. Such humility for an otherwise backstabbing pillock. But that's why I like him and that's why I like this ending.
Wind Waker -- As Link defeat Ganon once again, but this time with the ability to actually express an emotion that isn't "huargh!" -- The King of Hyrule declares that he and Ganon were not so different, as they both longed for Hyrule and clung to the past. However, the good king realizes the error of his ways, and learns to let go, giving Link and Zelda a chance at a brighter future. Our heroes ascend to the surface as Hyrule and its king are finally taken by the sea. The death of Hyrule is grandiose and bittersweet, and it’s hard to imagine a better ending for such an iconic locale. One of the stronger Zelda endings.
Jak 2 -- I probably should have said Jak 3, but there was just something incredibly right about Jak 2. The confrontation with Metal Kor & the Baron. The revelation of Jak's past and the fact that Haven City is actually his true home.. So unexpected, yet a welcome surprise.
Kingdom Hearts 2 -- The franchise as a whole has sunk into the ocean of convoluted mess. But back when the story was actually comprehensible there was Kingdom Hearts 2. The introduction of the Organization, Nobodies, and Christopher Lee's character Ansem was interestin. In the end, I felt it all wrapped up rather nicely with a fun final boss despite how easy he was.
Arkham City -- Perfect swan song to The Joker and Mark Hamill's work with the character. If this is really his last performance as the Clown Prince of Crime, well then he went out with a bang at least. I disliked the overall plot but liked the ending well enough. So, thank you Rocksteady!
Monkey Island - Just love the entire game and the ending i fun, heh

No single one is really "knock your socks off," but the way they all work together and where you can experience them depending on how you go back and complete the end game at different times is still one of the coolest ideas for an ending setup I've seen.
Not to mention the ending where everyone because Reptites, or where Crono and his party become the bad guys are pretty great, in-and-of-themselves are pretty awesome endings.

Majora's Mask - Another great ending which focuses more on the people around you rather than you yourself, if you get engaged with the other NPC's and finished the bomber's notebook this can be a very satisfying ending with a lot of emotion from all the characters.

Unfortunantly, and it didn't even have the same voice actor for Jak. It was on the PSP. There was another one planned for the PS3, but Naughty Dog scrapped it for the Last of Us. Good call, I think.Mr.House wrote...

These are the ones I can think of for now.
