For this one i really have to comment on such an underated game and hated protagonist; Raiden deals with themes such as escapism, The breaking away of outside control and shattering the illusion of freewill and choice. What nails all these themes together is solid musical work and cutscenes leading up to perhaps one of the best boss battles in MGS history along with one of its most iconic characters.
The 43rd President of the United States, Commander of the Sons of Liberty and Raiden's adoptive Godfather. The Clash between those two is filled with symbolism harkoning back to Solid Snake's own rivalry with Big Boss. True one of the best games and endings of its Era, Kojima nailed it with Sons of Liberty and although MGS has come and went since then it will likely never hit that same excellence again.

Specifically Spec Ops because it just twists everything around and makes you start to wonder what the hell where you doing in the game at all. It makes me question whether all the killings that happened in the game had any point and if I really was shooting the bad guys.
The Witcher 2 because after everything you've done, no matter what it is, or what you chose to fix, its of no concern. It basically leaves it clear that Geralt is one more player in the grand scheme of things and nothing more, he does not decide or control what happens to anything. The events that were happening in the game go forward no matter what and there's nothing that can be done about it.

ME3. I mean I didn't like it... BUT it made me very emotional, which is pretty rare for me. I think any ending that makes me feel something is a favorite ending.
Last of Us as well.
(And just for the sake of it, ME2 opening is something I will never forget. Amazing.)

Dragon Age: Origins.
I am also going to add Prince of Persia to the list. I did not particularly like this game, especially hated the complete retcon of the prince who suddenly was no prince at all but a frustrating, arrogant graverobber. But the ending was original and pretty brilliant, IMO. Destroying everything you've worked for in the game to achieve is rather nasty, but it was also very clever the way it was done. It did not happen in a cutscene. You as the player actually had to cut down the trees and corrupt that beautiful, magical land again. My initial reaction was dislike, but the days after I finished the game the ending kept playing in my head, and I found myself repeatedly thinking about it. I think that is important for good endings, that somehow they stay with you after you have finished the game (or film/tv show/book). In the end I got past that initial shock and disappointment (but, but, why???) and came to appreciate it.

Half-Life 2's ending which brings up even more questions about who and what the G-Man is is well done, especially when the world just happens to stop mid-explosion.

Fallout 3: While the pre-Broken Steel version had some obvious flaws, the high-karma version still feels satisfying when you get to the end and see the final narration. The Lone Wanderer has completed his/her father's work and done some things that will make a real difference for the beleaguered population of the Wasteland, and does so in a way that's relatively egalitarian and doesn't put too much power in one person's hands - the LW doesn't become President of the Wastleand or anything like that, and even the Brotherhood needs Rivet City and the independent caravans to help to distribute the water.
Dead Space 3: Probably the weakest game of the series overall, but the one with the most decisive conclusion - Isaac dies to protect Earth in the vanilla version, and the Awakened DLC is a gut-punching but well-scripted downer ending.
Fallout New Vegas: Mostly for the closing montage. I honestly get a little tired of the NCR/Legion conflict by the end of the game, and I feel like all the different paths are still too restrictive in terms of what you can or can't do to complete them, but showing what happens to all the people and factions whom the Courier encounters conveys a real sense of consequence.
Mass Effect 2: Perfect mix of wham-bang action and emotional impact of everything Shepard's crew goes through to get there.
Super Mario Brothers 3: Hey, it is what it is - a giant evil turtle has kidnapped a Princess, and you defeat the giant evil turtle and rescue the Princess. Plus, the final map is one of the most challenging sequences of any of the late '80s / early '90s SMB games (after which I lost track of the series).
The Walking Dead Season 1: I disliked the bit with the crazy guy who has his wife's head in a bag, as well as the way in which it was resolved, but otherwise the last chapter effectively kept me guessing and appropriately exacted a high cost for rescuing Clementine and making sure she survives.
