Yeah, Junpei's jealousy is consistent with his character but it just felt more natural with Minato who I think has a personality that might engender resentment. Minako on the other hand can form a S Link with him and is just much more chipper. It falls into line with his initially sexist outlook but I think it's just a pitfall of having his reaction be exactly the same regardless of gender or personality of the MC.
Another aspect is for Junpei, Minako just keeps looking more awesome when you look at it from his pov.
She's a new transfer student that caused all the male students to buzz about, she was asked to join student council, she was made field leader, she is very good at combat and she can also get top of her class.
Add that with the little sexism Junpei had at that time, even with the SL(as long as it's not completed) it works. Junpei is not like Brosuke. Junpei did not like being second banana and voiced his issues with that, as the game goes on though that changes and he becomes of of her best friends almost like a brother.
