For me, the worst problems were the changes in character personalities (Kai Leng and Gillian were the most noticeable) and the writing itself. They also messed up the timeline - if I remember right, with Gillian's age being what they said it was, Deception would have taken place after ME3 (it doesn't).

They hired a contract writer to take over from Drew Karpyshyn, and apart from being badly written there were heaps of lore mistakes and inconsistencies. The author got the ages of two main characters wrong, the timeline didn't fit with the other books at all, and there were dozens of things that made no sense in the Mass Effect IP.
That is kinda understandable when a non-Bioware writer comes in and tries to write in that universe - you can't expect miracles, given the time he had - but what made it worse was that Casey had tweeted about checking it and reading it over before it was published. IMO, the responsibility lay on Bioware to edit the book properly and check it for IP stuff, especially when they were dealing with an author who'd had no previous experience with their universe. If nobody could be bothered to examine the book properly for consistency, it shouldn't have been published.
The fact that they either didn't notice or didn't care about how terrible the book was isn't really reassuring, given their focus on "good storytelling".

I liked the comics more than most (go Petrovsky!) but no you're not really missing much.

The first three books are pretty good background to the series and the universe, and the comics sorta depend on whether you like reading comics.

Well, you're not missing anything by avoiding Deception. It's basically been declared non-canon. I like the first three books written by Drew Karpyshyn though. As you can probably tell by my username, Saren is my favorite character, and he has a big role in Revelation. Kai Leng was an awesome character in Retribution too, so different from the one from ME3/Deception/Foundation.
I also like the first three comic series - Redemption, Evolution, and Invasion. Homeworlds and Foundation are more of a hit and miss, with some good and some bad.
Evolution and Invasion comics are really good, I thought they were very well done. Redemption is decent, and basically explains how Shepard's body was retrieved.
As for the novels, nothing I can say personally, although I've heard the first three were good, and the last one was absolute trash

Well, I'd argue yes. Kai Leng and Kahlee Sanders are both prominent in the books, with Leng in the last one. Yes, many people think Leng is lame. I didn't mind him much, perhaps because I knew him from the books already. The second book also features the Cerberus invasion of the Flotilla which Tali mentions in ME2.

Actually, I'll continue bitching on the forums because that's more or less why these forums exist. Though the language is a lot more colorful, the point is the same.
BW needs to actually start putting some consistency into their universes, and actually start writing well. It's called feedback.

I think this is true now, but not necessarily into the future. They've been pretty clear that the next game is a fresh start, and I wouldn't be surprised if we don't see many familiar characters at all.
The whole "oh there are only 20 characters in this whole universe" thing *is* getting a bit old, but fans constantly demand to see their favourite characters in everything, ever. If Bioware kept introducing new characters, players would get grumpy about not seeing any familiar faces.

Hells yeah. Starkiller tosses an entire destroyer. Luke practically gives himself a hernia pulling that lightsaber out of the snow on Hoth.

Seemingly, no.
Personally, I think you are. But not much.
It's less that people want to just see their favorite character.
More that they want to see continuations of these characters. Citadel DLC in that respect was a half measure, as it didn't continue their stories but just insert more content of them into an existing one.
Not sure if sequel or side games are what people want, but these characters have their own interesting journeys are what fans seem to like - not necessarily brief flashbacks in a comic book.

I've never been bothered by this. If Shepard's allies (and enemies) are supposed to be the best of the best, I'm not surprised they're involved in other important missions.

As far as I can tell from the comic, Starkiller was Annikin's original name and Luke's name was still Skywalker... and Luke is the older one, and they don't seem to be related, and Darth Vader is a separate character. I really have to track down the rest of that series. I only have the first one.
adding to the real issue, Miranda was probably just holding back information as it had no relevance anymore.
