Let me preface this by saying I like Kaidan. I romance him more often than not in ME1. But when ME3 rolls around. well...Kaidan is a good boy, but Shepard is not so good. She worked for Cerberus and killed a few hundred thousand people. All for very good reasons, but her hands aren't clean. His are. And usually I RP Shep as a bit excited about working for Cerberus, at least to start. So the romance takes on an unpleasant quality because he's so much more ethical, an artifact from the relatively clear-cut ME1 days instead of ME3's murky morality. I feel like I've come crawling back to him. Any ideas for reconceiving Shep so the romance feels more equal? I don't even think it's possible to play as white hat as Kaidan is, but "I'm sorry Kaidan. How can you ever forgive me for working for the nasty Cerberus?" doesn't strike me as the best tone to take.
I'm finding it really hard to romance Kaidan

You can pick renegade options as long as you participate in dialogues/events that are required to get him trust you. He never judges you after that. He understands that necessary evil is sometimes well... necessary.

I don't know how it would play out in the game's structure though you can go through an arc where you try to keep the relationship going though you both may have to come to terms that you have changed and It'd be up top both of you to see if you can still be together ~ maybe your relationship hast just evolved into a friendship now? I would also think that would make kaidan very one dimensional if he could not understand those things, or maybe I'm thinking about this way more than I need to ~

Imo, that's a risky advice, because one may as well get 'bad Citadel II ending', with no enough 'trust points', which are counted separately from 'affection'... That's one of the craziest ME3 plot logics, really.
As for the OP - ME3 is very limited with relations, unfortunately. You can hardly pick the tone, unlike you used to in ME1. If you can't find a way to headcanon those relations, probably he's not for you. There's nothing wrong about it. It's not like you're obliged to romance him and have 'happy everafter'.

Kaidan's not boring. Not at all. His conversation about Dr. Cole is a personal highlight of my playthroughs. But Shepard killed 300,000 people and worked with Cerberus while Kaidan's struggling over Udina. Which is to his credit, but makes it seem like both would be happier elsewhere.

I'm not sure I see the problem here. For the cafe meet up it is Kaiden that begs to rekindle the romance, not Shepard. Shepard doesn't need to apologize for anything, and doesn't. Kaiden has clearly made his peace with who Shepard is.
One thing I do to get Kaiden a little bit off his high horse and a little more grounded and understanding is to make him shoot Udina. If Kaiden is my VS for ME3 then I always make him take the shot. (For Ashley I will take the shot myself.)

Kaidan's a soldier. He knows Shep did what she had to do... at least as far as the batarians go. He could have wrapped his head around the whole Cerberus thing a little sooner.

. It's not only Cerberus is a bad organasation. Every species has a dark side. And has skeletons in his closet. And Kaiden,well he did kill his teacher . He is not so innocent as you think he is. You know it is easy to have a higher moral standard when you are standing on the sideline. And criticising every move you make. Oh and look he is protecting Udina .
