I assumed it left because leaving the ship there would be a massive clue as to where you intended to extract from.

It is a tow-away zone.
The area in front of the terminal is for immediate loading and unloading of 20 kiloton bombs only. All unattended spaceships will be towed at the owners expense.

Anyway, it is possible (headcanon ahead) that joker wanted to lure away or destroy the geth landing ship.
