First thing I'd do would be to make Shepard only central to the ME1 plot, and have other characters take the lead in the other plots.

Second thing I'd do would be to change the order: 2, 1, 3. Add in a little background change as well.

ME 2-now-1 would be the story of Jacob Taylor.

Humanity isn't a part of Council Space yet: instead it's a Terminus species that really would rather not be: everyone knows it's only a matter of time until the Turians drop the grudge and give Humanity a pass to enter Citadel Space, where Human colonies will be safer. The Alliance needs to play nice, and that's why Cerberus is made: to allow the Alliance to be nice in public, while Cerberus fights the dirty war in the Terminus.

Jacob Taylor is disillusioned marine who joined for the chance to not be held back by red tape. When Human colonies start vanishing, Jacob is the one in charge of the Cerberus cell, complete with prototype-stealth cruiser, sent to investigate. When the Collectors are discovered, Jacob (being a bit more tactful and capable of inter-personal tact than Miranda) takes the lead in recruiting a team of the Best of the Best to figure out why the enigmatic Collectors are targetting Human colonies.

The Reapers are a non-force, in that they play no direct role. It's only at the end, at the Collector Base, that Jacob comes face to face with a hologram of Harbinger and the Human Reaper... though without knowing who the Reapers are or what they want, the ending leaves off with the ominous enemy, the one that implicitly destroyed the Protheans and turned them into Collectors.

'Canon' choice would be Jacob capturing the Base, so that Cerberus/the Alliance can investigate the new enemy with hyper-advanced technology. The Alliance is able to use 'new Human technology' to barter its way into Council space, while the highest levels begin to become aware of the Reaper threat.

Elsewhere, Sovereign awakes for the first time in 50,000 years... and is in rage when the Citadel Relay fails to respond.

ME 1-now-2 is the story of Commander Shepard, some time later (years/decades).

Sovereign, we learn later, is woken up because of the capture of the Base, and the Prothean sabotage is discovered. Realizing the enormity of the issue, Sovereign leaves the Collector Base alone to stay hidden, gathering allies.

Humanity, thanks to the secret prize of the Collector Base, is a civilization in ascent. Increasingly powerful, what was once a young and relatively primitive civilization is now the fourth-strongest in Council space, beating the long-fearsome Batarians thanks to Collector Technology and leveraging the gains into galactic power.. The Council, alarmed at the rate and aggressive stance of Humanity, is in turmoil in how to deal with the Humans... and the Human arms buildup, begun by the Alliance in the realization of the Reaper threat. The Alliance, however, doesn't feel it will be believed, and so doesn't explain the reason (or their Collector Base evidence), which only further inflames Council-Human relations.

With tensions so high, a deal is made: Humanity gets its first Spectre, in exchange for sharing some technology (which the Council believes is from the recently hidden-and-uncovered Prothean Beacon). Shepard is sent to Eden Prime to turn over the 'source' of Human advancements, and the ME1 plot begins. With Saren as his proxy, Sovereign is out to use the Conduit to take the Citadel and kick-start the Arrival.

Cerberus is re-introduced as a terrorist network, and with Shepard not knowing the truth the Commander uncovers a 'conspiracy' reaching into the Alliance. Cerberus is in a crash-course of war-research for the upcoming Reaper War, and Kohaku is assassinated to keep the cover. Shepard never learns the truth about Cerberus.

Shepard does learn the truth about the Reapers, however: what they are, and what they intend. Shepard stops Sovereign, who dies talking about the inevitability of it all.

Shepard's 'canon' choice is saving the Council, reducing tensions and putting the galaxy into an all-out race to prepare for the Reapers.

Galactic unity is ruptured, however, when Shepard has to destroy the Alpha Relay, the back-up to the Citadel Relay, in order to prevent the Arrival. Doing so starts a Council-Terminus war at the worst of times.

ME 3-still-3 is the story of James Vega in the Reaper/Batarian War.

The Reapers arrive, but due to the difficulties in escaping Dark Space they had to leave most of their numbers behind. Incapable of conventional victory on their own, the Reapers rush to make local allies: after conquering the Batarians in a first-strike, the Reapers 'ally' with their indoctrinated vassals and the Terminus in the ongoing Terminus-Council War. The 'upgraded' Batarians' first target is Earth. However, a faction within the Hegemony wishes to oppose the Reapers, and supports the Council.

Vega is Admiral Hacket's personal agent in the Reaper War, helping stike alliances in the Admiral's name and breaking the Reaper alliances. Galactic resistance is organized, feuds are ended, and the war begins to turn for the better until the Geth join in on the Reaper side. The introduction of the Geth turns the war into a disaster, and the Crucible is the last hope.

The Crucible would be heavily different: basically an anti-AI superweapon that can affect all synthetics, even the Reapers. Built off of Quarian AI knowledge, the Collector Base knowledge, and the combined expertise and hidden Prothean/other expertise of every species, the Crucible system is the key to overcoming the Reapers.

The common front is splintered, however, by the Control vs. Destroy dispute. The Quarians and groups like Cerberus and 'good' Batarians want to enslave the Reapers for use by organics (ie, themselves). Others want the Destroy option, so no one gets that power over everyone else. Jacob and Shepard are on opposite ends of this dispute, with both being mentors/encounters for Vega as they push their own solution.

With the War Council in deadlock, one faction or the other launches the Coup on the Citadel. Vega fights through, but the Reapers end up using the Coup as the opportunity to seize the Citadel, forcing everyone to flee.

With only a limited time (days) before the Reapers overcome Vigil's data file and shut off the Relays, the galaxy has to use the Crucible immediately. They follow the Citadel to Earth, and the big battle begins.

Ultimately, after dealing with everyone, Vega is the last man standing. The Reaper's fears are elaborated, and Vega makes his choice.

(Figured what should do to post in the group).

I quite liked the idea, though I would have changed Jacob Taylor for Jack Harper aka The Illusive Man, because I think that TIM is a much interesting character. It wouldn't ruin the mystery of cerberus as it would be the begginins of the organization, and what you choose would shape future encounters with it.

One thing that it seems off with me is the structure of new ME 2. You would face the endgame boss in the middle of the game and then blow the alpha relay? Couldn't you blow it up first and then have Sovereign attack the citadel later?

As for Vega I have no complaints. I recently watched Paragon Lost and my liking for him actually grew. And if changes would be made, you'll have both TIM and Shepard as mentors.

And of course the game could be played as Jane Shepard, Jamie Vega and Jacqueline Harper, hehehe
