Vegetation wise various types of mushrooms and fungus which can grow just fine in the dark, meat wise nugs and bronko's seem a likely choice, and fish aren't unheard of in under water pools. I imagine deep stalkers aren't too bad sauteed in mushrooms. Dwarfs are heartier than humans and could survive things that would likely kill us

I think this is by far the most likely explanation. I suspect this is how dwarves became magic resistant in the first place - they weren't just exposed to lyrium indirectly, their whole diet consisted of lichen that subsist on lyrium radiation and animals that eat the lichen. (Brontos are called 'rock-lickers' because they eat lichen.)
As for 'how do dwarves survive on lichen, meat and fungus?', well, they probably had many thousands of years to adapt since they moved underground.

What do they eat? Fantasy dwarf food that meets their fantasy dwarf needs and is produced in a fantasy way. The deep roads, and anything in them, are so divorced from anything even remotely like underground in our world that it might as well be the Fade. There's simply no way to even begin to conjecture as to what organisms that evolved in such a place, if they evolved, need or produce in the way of nutrients.
Where is it stored/produced? Places we didn't go because we had no reason to.

What about thermosynthetic, growing from heat? There's certainly enough lava channels in certain areas of the deep roads for that to be possible.

I'm not sure what you mean by that ? Solar energy is light.
Lyrium radiation doesn't seem like it would produce enough light to support an entire food chain, though. If I had to imagine an ecosystem that could thrive in the Deep Roads, I would probably make the vegetation thermal-based like somebody mentioned : heat doesn't seem to be lacking there.
