Yeah, because being born into a different political circumstance is a solid justification for letting someone die.
You could say the same thing about Corypheus. He's just as much a product of his environment and experiences as anyone, including the Qunari. Also much like the Qunari, he desires to conquer Thedas. Unlike the Qunari, it is unclear whether his rule would be truly totalitarian. Maybe he just wants Thedosians' unfailing worship and would let them choose their own careers and allow them some measure of control over their family life.
(fine, I'll give them the benefit of the doubt and say that these people probably wouldn't cause nearly as much as misery as Corypheus to Thedas if they survived the quest)

I question why you were trying to forge an alliance with the Qunari in the first place. Unless your plan was always to trick the dreadnought into killing the target then leave it to die weakening both. In which case, hats off I guess?
Well, I had an idea something like this might happen. The only reason I even let Bull join the party was because I assumed he'd be able to leave the Qunari eventually, given what I'd read about him promotional material. I am guilty of metagaming. Having completed the game, I have to say, it wasn't a safe bet that every companion would have an actual character arc, but I'm pleased Bull did. I do wish Bioware would stop writing companions I don't think it's sensible to recruit, but whatever. (Bull wasn't nearly as bad as Zevran, though, and I actually do think he made enough of a case in his recruitment mission for my Tal-Vashoth to let him join)

But come on. They would leash Merrill, cut her tongue out, and treat her no better than a thing, a thing they hate with every fiber of their being, no less.
They would turn Sera into a mindless husk, and treat her only a little better due to the whole "You are merely a Bas, not a Bas Saarebas. You may scrub this floor without a leash on."
From my other buddies, they would treat Dorian no better than Merrill, maybe even worse, because Tevinter. Alistair would probably end up Creators-know-what, with all the Saar-qamek and stuff. Leliana, Cass, Cullen (yeah, I like him more now that he's on the team), and many others would probably end up dead.
The only one of my buddies who wouldn't mind would be The Iron Bull. And Sten/Arishok. The second I'm not sure I CAN count among my buddies.
That's the majority of the characters I like, either dead or pretty much losing their mind to Qunari bollocks.
