I wonder how Cassandra is going to react to a Dalish or Vashoth protagonist, given the difference in ideology and culture, and how the main character being an apostate would factor into that.
The schism between the Dalish and the Chantry, and the likely reception of the Vashoth being no different than the Qunari, could be factors in the narrative.
If my guess is correct, she'll have to suck it up because the Inquisition is the only possible hope the Chantry has. She might try to bargain for the Chantry's status in exchange for something else if the Inquisitor is opposed to it.

Leliana debates the point of intelligent design with Morrigan (which may address why some have that impression), while Anders overtly tries to impose his religious views on Merrill.
Sebastian is a bit more inconsistent; upon encountering the Sabrae clan, his dialogue suggests he thinks they should be converted to the Light, but when he speaks to Merrill directly about her faith, he says they may simply see the same divine force in a different light.

I addressed the religious views of Andrastians when this thread was already getting off-topic, which you didn't comment on at the time. I didn't get into the mindset of the Dalish or Merrill: I focused on Leliana, Anders, and Sebastian.

It could be a serious issue, from the non-Andrastian angle to the mage schism that's erupted into a continental war, if she's a mandatory companion. I suppose time will tell how this is handled.
It's somewhat interesting, as both Alistair and Varric were quite ideologically neutral; Cassandra seems to have a much firmer ideological stance, so if she's a secondary protagonist like I suspect, something must have happened to give her a great deal of tolerance.

As long as you don't basically butcher everything they believe, our companions should be fine. It's only when that happens that they betray you. And even for most of those they happen only if you haven't built a good enough relationship between them.
