I think there are several barriers to Cassandra having children. Not the least of which is simple biology. She's in her mid-30s at the earliest, so the clock is ticking if she wants them. The second is that she MAY be addicted to lyrium, which could seriously affect her ability to have children, and possibly affect them in the womb(though it causes no issues for male Templars having kids). The Seekers are still strongly connected with the Templar Order, and are expect to be able to hunt mages. Since lyrium has been retconned into being needed for Templar abilities, it can be reasonably assumed Cassandra has used it, and is addicted to the substance. The second point is up for debate. We don't know if Cassandra has been through the traditional training of a Templar.
The biggest factor is that we just don't know whether having children is something Cassandra wants at all. The fact that she is of noble birth but left to serve the Chantry says that it is not a top priority for her. If she wanted to be a baby-making machine, should could easily have gotten an advantageous marriage to some rich noble with a lot of land and fancy pants. Instead, she chose a life of putting the needs of the Chantry and its people before herself. If she had any desire for children, she has thus far been perfectly willing to put it aside.
All of that being said, I think there are solid reasons for her to want children, too. She's romantic, as stated by Gaider. Typically, children go with romance(not always, I know). The idea of having and raising a child or two may be appealing to her if the right man came along. Plus, the Pentaghast family is in a bit of a crisis right now with providing an heir for the throne of Navarra. The current king is old, has no living children, and his only sibling has no children either. A strong candidate like Cassandra, with her Chantry credentials and military education could be an decent queen if she wanted the job(which I doubt she does). But if she had a child, especially one with the Inquisitor, that child could be an incredibly powerful figure when it grows up.
Overall, I think that Bioware will leave it open for interpretation. Afterall, you could headcanon that Leliana/Zevran had a kid or two with the Warden(though it would be difficult to justify, given a Warden's (lack of)fertility).
