Considering Cassndra leaves the Chantry to help form the Inquisition (or at least it seems that how it will play out), I'd say its safe to say shes unhappy with the current Chantry leadership. So I'd say she'd side with the Inquisition.

I think Cassandra is more loyal to her ideals than a name or an organization. She and the Chantry used to be on the same page because in many cases they wanted the same things, but now it is evident that is not the case. Maker willing, the Inquisition will succeed where the Chantry failed. But that isn’t to say Cassandra would never return to the Chantry and even oppose the Inquisition. If you go against everything she believes is right I think it is more than likely that she’ll leave. And if the Chantry has swayed back to the light, it may even be possible that she would return there.
Knowing what her ideals truly are, knowing what she really wants… these are things we will have to discover about her. And the recent turmoil has shaken her faith, disillusioned her, as it were; as the Inquisitor, I intend to get close enough to help her discover a new path to the things she values.
According to devs she just wants order back in the world and she is willing drag the world kicking and screaming all the way for it to happen.
So it seems the reason why she is with the Chantry (until DA:I happens) instead of fighting in the templar mage war is because the Chantry keeps order in Thedas normally.

Well, she followed the Chantry and the Divine when most of her compatriots decided to go fight mages. And she's been the Right Hand for two separate Divines over the last 18 years. So there's bound to be a great deal of loyalty towards the Chantry, especially given the fact that she is a very pious person. I don't think she had any serious issue with Chantry leadership as much as Templar leadership.
The main problem with Cassandra in DA:I is that after the events that occur at the Temple of Sacred Ashes, there does not appear to BE any Chantry leadership. It's not like she's leaving the Chantry when it's at its best. She's leaving it because she knows that words and ideals won't close the Breach. She doesn't really leave the Chantry. For the moment, there is no Chantry. None that can do any good against the Breach, anyway.
If forced to pick 'sides' I think her attitude is that the Chantry needs to side with the Inquisition. They hold a great sway over the hearts and minds of the people, and the Inquisition needs that sway. And the Chantry cannot make a dent in the chaos wrought by the Breach unless they join up with a power such as the Inquisition. From Cassandra's POV, this alliance is not only the best option, it's the only one available to the Chantry leadership(or what remains of it).

Indeed. I really can't wait to meet Cassandra, actually. The opening of the game, what we've seen of it, strongly suggests she and the Inquisitor don't hit it off. I like it though, because she's all about that evidence, like, "you're the only threat I see." She's not about to get stabbed in the back. Those years of experience talking.
I hope there some fun moments when you get closer to her, ask her about that meeting.
